Ecological adaptations vs the randomness of evolution (3)

Summary: Fifty years later, only theorists and other pseudoscientists have failed to recognize the facts that link experimental evidence of differences in the energy of photons to the proton motive force, which links the potential of hydrogen (pH) to biophysically constrained viral latency and all biodiversity on Earth. In that context, Carl Zimmer serves as an important example of human idiocy each time he makes claims about evolution.
Serious scientists will meet during Schrödinger at 75 – The Future of Biology – September 2018 to discuss the overwhelming amount of human idiocy exemplified in the works of theorists who failed to learn that life is “All about that base.”
Without the quantized energy-dependent creation of the base pairs, viral latency could not be biophysically constrained and entropy would be used to explain the evolution of biodiversity manifested in sympatric speciation.
See for comparison: The costs of living at the edge: Seasonal stress in wild savanna-dwelling chimpanzees

Adaptations associated with shifting from a predominately forested habitat to a more open environment are considered a crucial step in hominin evolution.

The adaptations are food energy-dependent and biophysically constrained by the pheromone-controlled physiology of reproduction in species from microbes to humans. For example, higher levels of dehydroepiandrosterone in humans are an adaptation.
See:  Dehydroepiandrosterone – is the fountain of youth drying out?

…humans are unique in having adrenals that secrete large amounts of the prohormone, dehydroepiandrosterone (DHEA) and its sulfate, DHEA-S, into the bloodstream of males and females. Even non-human primates produce only ~10% of the DHEA found in humans

Carl Zimmer places everything known about how ecological variation must be linked to energy-dependent ecological adaptations into the context of human evolution.
See: Hints of Human Evolution in Chimpanzees That Endure a Savanna’s Heat

Millions of years ago, our apelike ancestors gradually moved from woodlands to savannas and began walking upright at some point. The Fongoli chimpanzees demonstrate just how difficult that transition would have been — and how that challenge may have driven some major changes in our evolution, from evolving sweat glands to losing fur and walking upright.

Before she graduated from her medical technologist course (circa 2014), I mentioned to Misty ______ the importance of  β-lactamase testing to understanding how the energy-dependent creation of microRNAs would soon be linked to all biophysically constrained biodiversity on Earth via antibiotic susceptibility testing in the hospital medical laboratory.
Shared strategies for β-lactam catabolism in the soil microbiome

A hydrolase from the put operon was found to degrade in vitro benzylpenicilloic acid, the β-lactamase penicillin product.

This clearly exemplifies how the virus-driven degradation of messenger RNA in β-lactamase positive organisms is linked to antibiotic resistance via what all serious scientists know about the molecular mechanisms of energy-dependent cell type differentiation.
The findings were reported in the ridiculous context of claims about How Bacteria Eat Penicillin

…some of the bacteria could, in fact, eat the drugs… As it turned out, they were everywhere. He also found examples of the phenomenon in the scientific literature going back to the 1960s.

In 1964, McEwen et al, linked the creation of the sun’s anti-entropic virucidal energy from Schrödinger’s claims in What is Life? (1944) to the creation of ATP and the creation of RNA. Now, others like McEwen know that RNA interference biophysically constrains viral latency.
In 1968, Frohlich speculated that the highly ordered storage of quantized energy in species from microbes to humans linked hydrogen-atom transfer to the functional structure of cell membranes via the hydrogen bonds of molecules, or other dipolar constituents, which he linked to the shared energy supply that biophysically constrains life.
Fifty years later, only theorists and other pseudoscientists have failed to recognize the facts that link experimental evidence of differences in the energy of photons to the proton motive force, which links the potential of hydrogen (pH) to biophysically constrained viral latency and all biodiversity on Earth. In that context, Carl Zimmer serves as an important example of human idiocy each time he makes claims about evolution.

By integrating proteomic and genomic analyses, we link these changes to UTX regulation of ATP-dependent chromatin remodeling, coordination of the COMPASS complex and enhanced pioneering activity of ETS factors during evolution to AML.

They linked the anti-entropic virucidal energy of sunlight from the creation of ATP to chromatin remodeling during the evolution of pathology, which all serious scientists know is biophysically constrained by the physiology of food energy-dependent pheromone-controlled reproduction.

A study of the influence of pheromone stressor(s) on proliferating germ and somatic cells was performed on laboratory lines of house mouse in the context of the physiological hypothesis of mutation process, proposed by M.E. Lobashev in 1947. Data from experiments are presented, and results obtained during last 10-15 years are discussed. The adaptive role of cytogenetic and other observed pheromonal effects is considered. The possible existence of interorganism systems of genetic regulation is discussed, the search for and study of which may help in more complete understanding of the regularities of functioning of genetic material.

The interorganism systems of genetic regulation have since been placed into the context of sympatric speciation by all serious scientists.

Each of these pathways have an intimate relationship with the programmed death pathways of autophagy and apoptosis and share a common link to the silent mating type information regulation 2 homolog 1 (Saccharomyces cerevisiae) (SIRT1) and the mechanistic target of rapamycin (mTOR). (edited) Food energy-dependent biophysically constrained viral latency has been linked to healthy longevity in all living genera via autophagy, in the context of fixation of RNA-mediated amino acid substitutions and game play in Cytosis, for ages 10+.

In that context, we included a section on molecular epigenetics in this 1996 Hormones and Behavior review: From Fertilization to Adult Sexual Behavior

Our claims have since been supported at every level of examination that now links the sun’s anti-entropic virucidal energy from electrons to ecosystems via cryo-EM technology and the creation of microRNAs.

Our ability to harness reactions that absorb or release energy is often contingent on water as a mediator. We can appreciate this simply by considering the steam that drives our electricity-generating turbines, the rivers that flow through our hydroelectric plants, and the freshwater–saltwater interface from which we can harvest blue energy. Whether we split water (as plants do), make it (as a product of combustion) or just drink it, this compound is inexorably tied to energy. Chemistry is at the heart of these topics and this collection brings together content from across Nature Research that focuses on the chemistry of energy production and water treatment.

Both so-called science journalists have ignored everything known to serious scientists about biophysically constrained viral latency. They reach a very large target audience of others who are biologically uninformed.
In the context of those who are equally uninformed, so-called science journalists have the power to contribute to increasing amounts of  unnecessary suffering and premature deaths. Only the emergence of Timothy J. Cunningham as director of the CDC is likely to stop them. May God help us all if Timothy J. Cunningham has somehow vanished without a trace and fails to return to put pseudoscientists and their idiot minions into their proper place.

See: Whole-Genome-Sequence-Based Haplotypes Reveal Single Origin of the Sickle Allele during the Holocene Wet Phase

Starting from first principles of population genetics, we defined haplotypes on the basis of phased sequence data. In contrast, the classical haplotypes were based on patterns of restriction sites seen in individuals with sickle cell anemia.3, 4

The  haplotypes are not defined. They are energy-dependent ecological adaptations.

A haplotype has been identified among Sudanese individuals that was classified as atypical but might be a fifth African haplotype.54 It is possible that sampling additional populations could provide more evidence regarding when, where, and in whom the sickle mutation arose.

Therein lies the problem for Carl Zimmer and others like him. When they find “…more evidence of when, where, and in whom the sickle mutation arose,” that evidence will be linked from the mutation to energy-dependent ecological adaptations by changes in the microRNA/messenger RNA balance and alterrnative splicings linked to amino acid substitutions and more than 1700 other hemoglobin variants.
See: Updates of the HbVar database of human hemoglobin variants and thalassemia mutations

Hemoglobinopathies are the commonest single-gene genetic disorders in humans, resulting from pathogenic genome variants in the human α-like and β-like globin gene clusters (reviewed in 1). Single nucleotide substitutions or indels [INsertions/DELetionS] can lead to several hemoglobin variants owing to amino acid replacements, while molecular defects in either regulatory or coding regions of the human HBA2, HBA1, HBB or HBD genes can minimally or drastically reduce their expression, leading to α-, β- or δ-thalassemia, respectively.

Clearly, the hemoglobin variants are food energy-dependent ecological adaptations and the adaptations can be compared to mutation-driven molecular defects manifested as the differences in the thallassemias.

Carl Zimmer may pretend not to know anything about biophysically constrained viral latency, but he recently announced the forthcoming publication of his book: She Has Her Mother’s Laugh: The Powers, Perversions, and Potential of Heredity
Excerpt from the book description:

We need a new definition of what heredity is and, through Carl Zimmer’s lucid exposition and storytelling, this resounding tour de force delivers it.

No one delivers a new definition of heredity without risking the attacks that will come from serious scientists. Serious scientists do not need to define haplotypes in the context of population genetics. So-called science journalists have been caught in their misrepresentations of how viral latency is biophysically constrained by what organisms eat and the physiology of pheromone-controlled reproduction in species from microbes to humans.

Ecological adaptation: a new definition of heredity (4)

Experimentally Induced Metamorphosis in Axolotl (Ambystoma mexicanum) Under Constant Diet Restructures Microbiota Accompanied by Reduced Limb Regenerative Capacity (2018)

Our results show that distinct bacterial communities inhabit individual organs of Axolotl and undergo substantial restructuring through metamorphosis.

The restructuring during metamorphosis is biophysically constrained by feedback loops that link olfaction from food odors and pheromones to the creation of enzymes in bacteria and the secretion of the vertebrate decapeptide hormone GnRH (gonadotropin releasing hormone).
See: Gonadotropin-releasing hormone agonist binding in tiger salamander nasal cavity (1993)
The authors presciently linked food odors and pheromones from epigenetic effects on feedback loops to gonadotropin-releasing hormone (GnRH) and microRNA-mediated morphological and behavioral diversity, and also to differences in the behavior of monogamous and polygamous prairie voles.
See: The prairie vole vomeronasal organ is a target for gonadotropin-releasing hormone (2001)
For comparison, Larry Young claimed that the evolution of viruses caused the differences in prairie vole behavior. He linked the virus-driven differences from three other hormones to the evolution of heterosexual love. See: Virus Evolution Amazing Documentary Full HD National Geographic Documentary 2015
Others, who are like Larry Young, have failed to link anything known to serious scientists from sensory input to energy-dependent changes in the creation of enzymes, receptors and hormones. The anti-entropic energy-dependent creation of enzymes by bacteria links the creation of receptors and hormones in vertebrates to protection of organized genomes from the virus-driven degradation of messenger RNA, which links mutations to all pathology.
See for comparison: 2013 Isaac Asimov Memorial Debate: The Existence of Nothing

Isaac Asimov, “…perhaps, the last polymath of our civilization.”

Originally a zoology major, Asimov switched to chemistry and earned a Doctor of Philosophy degree in biochemistry in 1948. In 1977, he contracted HIV from a blood transfusion. He was president of the American Humanist Association, which suggests that his atheism led to his death via his ignorance.
For example, in 1964, Dobzhansky wrote:

“The notion has gained some currency that the only worthwhile biology is molecular biology. All else is “bird watching” or “butterfly collecting.” Bird watching and butterfly collecting are occupations manifestly unworthy of serious scientists! I have heard a man whose official title happens to be Professor of Zoology declare to an assembly of his colleagues that “a good man cannot teach zoology. A good man can teach, of course, only molecular biology.”

If Isaac Asimov was the last polymath of our civilization, we are doomed. Clearly his ridiculous beliefs have led to the teaching of pseudoscientific nonsense about evolution despite the claims of Schrödinger (1944) and those who will link the anti-entopic virucidal energy of sunlight from the physiology of reproduction to biophysically constrained viral latency and all biodiversity during Schrödinger at 75 – The Future of Biology – September 2018
See for comparison: How One Child’s Sickle Cell Mutation Helped Protect the World From Malaria
Once again, so-called science journalist Carl Zimmer shows that he does not know the difference between a mutation and an RNA-mediated amino acid substitution.
See: Updates of the HbVar database of human hemoglobin variants and thalassemia mutations

Single nucleotide substitutions or indels can lead to several hemoglobin variants owing to amino acid replacements, while molecular defects in either regulatory or coding regions of the human HBA2, HBA1, HBB or HBD genes can minimally or drastically reduce their expression, leading to α-, β- or δ-thalassemia, respectively.

Hemoglobin variants alter the oxygen carrying capacity of red blood cells. They are clear indicators of how ecological variation must be linked to ecological adaptation via food energy-dependent changes in the microRNA/messenger RNA balance and the pheromone-controlled physiology of reproduction.
There are more than 1700 human variants. Anyone who claims that the variants are mutations should be required to link them from the transgenerational epigenetic inheritance of morphological and behavioral phenotypes in all living genera to ecologically adapted human populations.
The alternative is sexist and racist. Much more is needed than a new definition of heredity. All intelligent people must dismiss the neo-Darwinian pseudoscientific nonsense about mutation-driven evolution. Then, we can start over with accurate representations of top-down causation and biophysically constrained viral latency.
But first see: EPA’s Scott Pruitt Doesn’t Buy Evolution

Andrew Rosenberg, director of the Center for Science and Democracy at the Union of Concerned Scientists, counters that Pruitt should not act as “the nation’s pastor.”

Andrew Rosenberg should become familiar with the extant literature or play the cell biology game “Cytosis” for ages 10+. There is no excuse for his level of ignorance.
Cytosis is a board game that details what takes place inside a human cell! Players compete to build enzymes, hormones and receptors and fend off attacking Viruses! In the context of everything known to serious scientists about biophysically constrained energy-dependent RNA-mediated cell type differentiation, a new tool is now available to help theorists link cause and effect via a mathematical model.
See: VarQ: a tool for the structural analysis of Human Protein Variants. The mathematical model has replaced neo-Darwinian theories with facts about how the energy-dependent structure of functional supercoiled DNA biophysically constrains viral latency.

Pseudoscientists and most other theorists are still focused on mutation-driven evolution. Ecological adaptation: A new definition of heredity (1)

Excerpt: ” …long-standing presumptions led to the claims made by biologically uninformed theorists who failed to link biophysically constrained viral latency to the recent origin of most protein-coding variants via the physiology of pheromone-controlled reproduction in species from microbes to humans…”
She Has Her Mother’s Laugh: The Powers, Perversions, and Potential of Heredity May 29, 2018 | 672 Pages
From the description of the book:

1) We need a new definition of what heredity is…

2) …Zimmer ultimately unpacks urgent bioethical quandaries arising from new biomedical technologies, but also long-standing presumptions about who we really are and what we can pass on to future generations.

The long-standing presumptions led to the claims made by biologically uninformed theorists who failed to link biophysically constrained viral latency to the recent origin of most protein-coding variants via the physiology of pheromone-controlled reproduction in species from microbes to humans. For comparison to the long-standing presumptions, see:

Analysis of 6,515 exomes reveals the recent origin of most human protein-coding variants
Reported as: Past 5,000 years prolific for changes to human genome November 28, 2012

Of 1.15 million single-nucleotide variants found among more than 15,000 protein-encoding genes, 73% in arose the past 5,000 years, the researchers report. 164,688 of the variants — roughly 14% — were potentially harmful, and of those, 86% arose in the past 5,000 years. More broadly, the results suggest that humans are carrying around larger numbers of deleterious mutations than they did a few thousand years ago. But this doesn’t mean that humans now are more susceptible to disease, says Akey. Rather, it suggests that most diseases are caused by more than one variant, and that diseases could operate through different genetic pathways and mechanisms in different people.

Akey dismissed everything known about the epigenetic effects of food energy and the metabolism of food to pheromones, which biophysically constrains viral latency in the context of the physiology of reproduction in species from microbes to humans.
See for comparison: A third of Americans don’t believe in evolution January 1, 2014
My comment:

Ecological adaptation occurs via the epigenetic effects of nutrients on alternative splicings of pre-mRNA which result in amino acid substitutions that differentiate all cell types of all individuals of all species. The control of the differences in cell types occurs via the metabolism of the nutrients to chemical signals that control the physiology of reproduction.

These facts do not refute evolution; they simply refute the ridiculous theory of mutation-initiated natural selection that most people here were taught to believe is the theory of evolution.

That theory is far too ridiculous to be anything but a joke in the context of biological-based increasing organismal complexity. But here, we have lots of jokers, don’t we? The proof of ecological variation that appears to refute the theory of evolution, which actually refutes itself, is that ecological adaptations occur too fast for mutations to compete with them as a source of anything but diseases and disorders.

When food energy-dependent pheromone-controlled autophagy (see: Autophagy.pro) fails to protect organized genomes from the virus-driven degradation of messenger RNA, organisms pass on mutations to future generations. Clear evidence of that fact was published in the context of this article: Analysis of 6,515 exomes reveals the recent origin of most human protein-coding variants January, 2013.

Establishing the age of each mutation segregating in contemporary human populations is important to fully understand our evolutionary history1, 2 and will help to facilitate the development of new approaches for disease-gene discovery3.

The facts about the age of all mutations have since been placed into the context of:
Sperm epigenetics and influence of environmental factors February, 2018

… epigenetic variation may be genetically selected [41], which is in contradiction with the opposite model in which epigenetic variation is a cause of genetic variation. While both models can cooperate, more experimental evidence, other than computationally-based, should be provided to address the mutagenicity of regions subjected to environmentally-induced epigenetic variation and the evolutionary implications.

Conclusion:

Future research efforts may be able to identify a unified epigenetic remodeling response to lifestyle stress across species. Understanding the role of environmentally-driven epigenetic changes in gametes on the phenotype of the offspring constitutes not only a fascinating biological question on its own but also represents a moral obligation for the health of future generations.

MicroRNA present in mature sperm… may actually serve important regulatory roles in fertilization and early developmental processes.

To see how much experimental evidence of biophysically constrained food energy-dependent pheromone-controlled biologically-based cause and effect has been ignored during the past two decades, see: From Fertilization to Adult Sexual Behavior December 1996

…we focus directly on molecular events themselves. Here the “environment” involved can be that within a DNA segment. We also expand the notion of “biologically based sex differences.” Although many, and perhaps most, important sex differences arise from gonadal and hormonal development, also important are sex differences which are neither gonadal nor hormonal. All these factors affect the internal workings of the individual and intervene in structuring how the social environment might or might not modify sexual behavior. This discourse calls attention to features that are central to the so-called nature-nurture discussion.

Our section on molecular epigenetics may have been the first to detail what is now being reported in the context of the cryo-EM technology, which links energy-dependent changes from electrons to ecosystems in all living genera via what is known about pre-mRNAs. Pre-mRNAs are now also referred to as microRNAs in more than 70,000 published works.

Cryo-EM: Linking spatial and conformational constraints

On Darwin Day (2018) Carl Zimmer suggested use of the twitter hashtag #Istudyevolution to report whatever aspect of biology people were studying. For example, Richard Lenski reported that he studied adaptation in E. coli. When I told others that ecological adaptation is nutrient-dependent and pheromone-controlled in species from microbes to humans, he blocked me from seeing his comments. Evidently he did not want people to know that he had been studying ecological adaptation for more than 2 decades but reporting the adaptations in the context of neo-Darwinian theories about mutations and evolution. For further clarification of that fact see:
Cryo-electron tomography reveals that dynactin recruits a team of dyneins for processive motility

…the mechanisms responsible for increased transport activity are not well understood, largely owing to limited structural information. We used cryo-electron tomography (cryo-ET) to visualize the 3D structure of the MT-bound dynein–dynactin complex from Mus musculus and show that the dynactin–cargo adaptor complex binds two dimeric dyneins. This configuration imposes spatial and conformational constraints on both dynein dimers.

This spatial and conformational constraints were reported as: Microscopic chariots deliver molecules within our cells

This discovery was totally unexpected, and will change how this motor complex is represented in cell biology and biochemistry text books,” says Saikat Chowdhury, PhD, a TSRI research associate and co-first author of the study.

“There had been years of biophysical experiments and biochemical experiments, and it was always assumed that there was just one dynein molecule,” Lander adds.

Assuming there was just one dynein molecule is something that only a biologically uninformed theorist would do. An energy-dependent difference in two molecules is required for movement and for biophysical constraints on movement. For comparison, all discoveries that link energy-dependent changes from electrons to ecosystems were anticipated by Richard P. See: Far-UVC light: A new tool to control the spread of airborne-mediated microbial diseases

In conclusion, we have shown for the first time that very low doses of far-UVC light efficiently inactivate airborne viruses carried by aerosols. For example, a very low dose of 2 mJ/cm2 of 222-nm light inactivates >95% of airborne H1N1 virus. Our results indicate that far-UVC light is a powerful and inexpensive approach for prevention and reduction of airborne viral infections without the human health hazards inherent with conventional germicidal UVC lamps. If these results are confirmed in other scenarios, it follows that the use of overhead very low level far-UVC light in public locations may represent a safe and efficient methodology for limiting the transmission and spread of airborne-mediated microbial diseases. Public locations such as hospitals, doctors’ offices, schools, airports and airplanes might be considered here. This approach may help limit seasonal influenza epidemics, transmission of tuberculosis, as well as major pandemics.

Reported as: Special UV light safely kills airborne flu virus, finds study

In the study, aerosolized H1N1 virus—a common strain of flu virus—was released into a test chamber and exposed to very low doses of 222 nm far-UVC light. A control group of aerosolized virus was not exposed to the UVC light. The far-UVC light efficiently inactivated the flu viruses, with about the same efficiency as conventional germicidal UV light.

They confirmed the fact that UV light biophysically constrains the degradation of messenger RNA that links mutations to all pathology.
See also: Photon-Mediated Quantum Gate between Two Neutral Atoms in an Optical Cavity

Quantum logic gates are fundamental building blocks of quantum computers. Their integration into quantum networks requires strong qubit coupling to network channels, as can be realized with neutral atoms and optical photons in cavity quantum electrodynamics. Here we demonstrate that the long-range interaction mediated by a flying photon performs a gate between two stationary atoms inside an optical cavity from which the photon is reflected. This single step executes the gate in 2μs. We show an entangling operation between the two atoms by generating a Bell state with 76(2)% fidelity. The gate also operates as a cnot. We demonstrate 74.1(1.6)% overlap between the observed and the ideal gate output, limited by the state preparation fidelity of 80.2(0.8)%. As the atoms are efficiently connected to a photonic channel, our gate paves the way towards quantum networking with multiqubit nodes and the distribution of entanglement in repeater-based long-distance quantum networks.

Reported as: Light controls two-atom quantum computation

This interaction is the basis for performing characteristic gate operations between the atoms, for example the operation as a CNOT gate or the generation of entanglement. The new method offers a variety of advantages: for example, the gate operations take place within microseconds which is an asset for quantum information processing.

Quantized energy is the information that must be biophysically constrained and transferred from hydrogen-atoms in DNA base pairs in solution. That fact seems to have escaped the attention of biologically uninformed pseudoscientists and most so-called science journalists. The pseudoscientists and other theorists linked the emergence of the energy to the evolution of all biodiversity outside the context of the physiology of reproduction and autophagy, which biophysically constrains viral latency.

When interacting with a high-energy electron beam, today’s lasers are sufficiently intense to explore the transition between the classical and quantum radiation reaction regimes. We present evidence of radiation reaction in the collision of an ultrarelativistic electron beam generated by laser-wakefield acceleration (ϵ>500MeV) with an intense laser pulse (a0>10). We measure an energy loss in the postcollision electron spectrum that is correlated with the detected signal of hard photons (γ rays), consistent with a quantum description of radiation reaction. The generated γ rays have the highest energies yet reported from an all-optical inverse Compton scattering scheme, with critical energy ϵcrit>30MeV.

Reported as: Intense laser experiments provide first evidence that light can stop electrons

“One thing I always find so fascinating about this is that the electrons are stopped as effectively by this sheet of light, a fraction of a hair’s breadth thick, as by something like a millimetre of lead. That is extraordinary.”

The data from the experiment also agrees better with a theoretical model based on the principles of quantum electrodynamics, rather than Maxwell’s equations, potentially providing some of the first evidence of previously untested quantum models.

Effects of quantized energy as information cannot be defined in the context of equations, which is why physicists have traditionally been ridiculed for any attempt to explain energy-dependent top-down causation in the context of biophysically constrained healthy longevity.

All species on Earth exhibit an undefined, incalculable, innate ability to biophysically constrain energy-dependent viral latency. That ability is food energy-dependent and controlled by the physiology of reproduction. Food energy comes from sunlight, either directly or indirectly via plant grown and the creation of microRNAs in plants. Serious scientists know how to light the sun’s anti-entropic virucidal energy to DNA repair.

…the Watson-Crick base-pairing mechanism itself controls the dissipation of the absorbed UV energy. This contradicts the conventional wisdom, which holds that the base sequence within the same strand is responsible for the deactivation of excited states,” says Wolfgang Zinth.

See also:  Ultraviolet Absorption Induces Hydrogen-Atom Transfer in G⋅C Watson–Crick DNA Base Pairs in Solution (2015)

Ultrafast deactivation pathways bestow photostability on nucleobases and hence preserve the structural integrity of DNA following absorption of ultraviolet (UV) radiation. One controversial recovery mechanism proposed to account for this photostability involves electron-driven proton transfer (EDPT) in Watson–Crick base pairs. The first direct observation is reported of the EDPT process after UV excitation of individual guanine–cytosine (G⋅C) Watson–Crick base pairs by ultrafast time-resolved UV/visible and mid-infrared spectroscopy. The formation of an intermediate biradical species (G[−H]⋅C[+H]) with a lifetime of 2.9 ps was tracked. The majority of these biradicals return to the original G⋅C Watson–Crick pairs, but up to 10 % of the initially excited molecules instead form a stable photoproduct G*⋅C* that has undergone double hydrogen-atom transfer. The observation of these sequential EDPT mechanisms across intermolecular hydrogen bonds confirms an important and long debated pathway for the deactivation of photoexcited base pairs, with possible implications for the UV photochemistry of DNA.

My comment to the Scientist:

There is clear evidence that femtosecond blasts of UV light repair DNA in the context of energy-dependent changes in the microRNA/messenger RNA balance and autophagy, which protects all organized genomes from virus-driven energy theft and the degradation of messenger RNA.

The failure to integrate the Nobel Prize winning works of Ben Feringa (Chemisty 2016) and Yoshinori Ohsumi (Physiology or Medicine 2016) prevents theorists from linking what organisms eat to their pheromone-controlled physiology of reproduction in the context of Schrodinger’s claims in “What is Life?”(1944) and this claim by Roger Penrose in the reprint edition:

“How often do we still hear that quantum effects can have little relevance in the study of biology, or even that we eat food in order to gain energy?” (Roger Penrose 8 August 1991)

Small intranuclear proteins also participate in generating alternative splicing techniques of pre-mRNA and, by this mechanism, contribute to sexual differentiation in at least two species, Drosophila melanogaster and Caenorhabditis elegans…

The food energy that is linked from alternative splicing techniques of pre-mRNA to the chemistry of protein folding and the pheromone-controlled physiology of reproduction in all living genera seems to be largely ignored by those who are not Nobel Laureates.

It links the virus-driven theft of quantized energy from the degradation of messenger RNA to mutations and all pathology, and physicists cannot explain that fact with math and definitions. They tried with de Vries 1902 definition of mutations, and they have failed miserably ever since.

See: Amino acid–base interactions: a three-dimensional analysis of protein–DNA interactions at an atomic level (2001)

To assess whether there are universal rules that govern amino acid–base recognition, we investigate hydrogen bonds, van der Waals contacts and water-mediated bonds in 129 protein–DNA complex structures. DNA–backbone interactions are the most numerous, providing stability rather than specificity. For base interactions, there are significant base–amino acid type correlations, which can be rationalised by considering the stereochemistry of protein side chains and the base edges exposed in the DNA structure.

The effects of sunlight and quantum chemistry link energy-dependent fixation of RNA-mediated amino acid substitutions to the differentiation of all cell types in all living genera via the physiology of reproduction, which is controlled by pheromones in species from microbes to humans. Pheromones biophysically constrain viral latency in all animals that need to eat for their species to survive.

Cryo-EM technology predicts RNA-mediated DNA shape, which means the technology can be used to link the virus-driven degradation of messenger RNA from mutations to all pathology in the context of the games “Cytosis” and “Subatomic.”
When “Subatomic” is available, players will link what is known to all serious scientists who present during “Schrodinger at 75” to the overwhemling amount of pseudoscientific nonsense touted by theorists during the past 75 years.

Theorists failed to link subatomic particles to biophysically constrained viral latency via the “Virus Expansion” from “Cytosis.” That fact led to this admission of ignorance:

Microscopic chariots deliver molecules within our cells https://phys.org/news/2018-02-microscopic-chariots-molecules-cells.html

Excerpt: This discovery was totally unexpected, and will change how this motor complex is represented in cell biology and biochemistry text books,” says Saikat Chowdhury, PhD, a TSRI research associate and co-first author of the study.

“There had been years of biophysical experiments and biochemical experiments, and it was always assumed that there was just one dynein molecule,” Lander adds.

My comment: All the discoveries that have since linked energy-dependent changes from electrons to ecosystems were anticipated by Richard P. Feynman in his claims about “Plenty of Room at the Bottom.” Everything known to serious scientists links cryo-EM technology from ecological niche construction to socio-cognitive niche construction via food energy-dependent amino acid substitutions in the microtubules that link differences in animal behavior to human consciousness.

It will good to see “Subatomic” placed into the context of the admission that there are two dynein molecules. Others may begin to see the levels of complexity that must be represented in game play to prevent further assumptions based on ignorance of particle physics and energy transfer that biophysically constrains viral latency.

The fact that many people can readily learn more than most theoretical physicists have learned about subatomic particles and cell biology by playing games for fun is an exciting development for scientists and laypersons.

George FR Ellis, who co-authored with Stephen Hawking in the 60’s has already validated my model. See: Understanding and accounting for relational context is critical for social neuroscience

George F R Ellis This is absolutely correct and forms part of the larger concept that top-down causation is a key factor not just in the way the brain works but in broader contexts in biology and even physics.

The Genius Games series from John Coveyou is the way forward. The games successfully link the creation of the sun’s anti-entropic virucidal energy from top-down causation to all biophysically constrained biodiversity via a model that links electrons to ecosystems.

An evolutionary theory killer

A reversible TCA cycle in a thermophile

Make no mistake, pseudoscientists have stolen the soul of science for more than 20 years, with their ridiculous claims about mutations and evolution.
For comparison, see:

“…considering that we have just 3 such round Nos ‘100’ ‘1000’ ‘10000’, its just three out of all realistic possibilities, no? Admit its looks cool just bec. we calc in Dec system. History books claims was invented by ancient societies; but I think its evolution: We have 10 fingers!”

My reply (SARCASM ALERT):

Thanks. The correlations are intriguing. Templeton funding might help you prove that the numbers game of evolution is true in the context of Cosmopsychism. With enough correlations, facts that link physics and chemistry to viral latency can be dismissed.

Thanks to the Ralser lab for bringing this to my attention with a claim about:
A reductive TCA cycle in a thermophile, which uses the same citrate synthase [enzyme] both for the oxidative and the reductive directionality.

“Every day it looks more likely that primoridial and modern metabolism look similar”

A link was provided to: A primordial and reversible TCA cycle in a facultatively chemolithoautotrophic thermophile

…raises the possibility of a facultatively chemolithomixotrophic origin of life.

Has anyone else considered that possibility?
I tried to look at it from the perspective of chemoorganoheterotrophic metabolism and electron-eating microbes that enzymatically (not automagically) create uranium isotopes, but I got side-tracked by the claims about mutations and evolution. I could not link those claims from the physiology of reproduction in microbes to claims that link the metabolism of food energy to pheromones that biophysically constrain viral latency in species from microbes to humans.

Now, the physiology of pheromone-controlled reproduction in electron-eating microbes that create uranium isotopes suggests the same thing that the Ralser lab suggested: SARCASM ALERT: “It’s turtles all the way down” (the infinite regress problem in cosmology).Unless, like the folks at the Ralser Lab,  you are a serious scientist.

The problem for pseudoscientists, theorists, and many so-called science journalists may be familiar to those at the Ralser lab. McEwen et al., (1964) reported “The synthesis of RNA in isolated thymus nuclei is ATP dependent.” All serious scientists know “ATP controls the crowd.

These findings suggest an additional way for cells to use ATP to maintain proteostasis in the crowded cytoplasm and also fine-tune the material properties of nonmembrane-bound organelles and the cell interior in general.

Obviously, there are now several groups of serious scientists that can make fun of all the pseudoscientists and so-called science journalists who have failed to link physics and chemistry to biophysically constrained viral latency via energy-dependent changes in base pairs in species from thermophiles to those that create uranium isotopes. But Kudos to the first group, or one of the first, to do that:

Sarcasm Alert: I hope that claims about the emergence of energy and mutation-driven evolution did not confuse others as much as they confused so-called science journalists such as John Hewitt, Philip C. Ball, Carl Zimmer, and many others.
When you see the facts reported by an intelligent science journalist, please tell others about the claims that link the creation of energy from the game “Subatomic” to biophysically constrained viral latency in “Cytosis.” Comparisons will be made. It will become clearer that pseudoscientists, theorists and many others have lost their games.
See for example: Attacked from All Sides: RNA Decay in Antiviral Defense

…RNA decay machinery plays important roles in antiviral defense. This can involve either direct effects on vRNA stability or indirect regulation of the intracellular milieu. Furthermore, an emerging theme suggests that many RNA binding proteins can be repurposed from their endogenous roles in the nucleus to antiviral roles in the cytoplasm. Future studies are necessary to further elucidate how these RNA binding…

…proteins recognize foreign RNAs and how they interface with the RNA decay machinery to restrict vRNA replication.”

Alternatively, everyone can simply accept the fact that food energy typically restricts the virus-driven degradation of messenger RNA, and tell all the pseudoscientists and so-called science journalists where to put their pseudoscientific nonsense (e.g., where the sun don’t shine).
For example: Is the Universe a conscious mind?

Cosmopsychism might seem crazy, but it provides a robust explanatory model for how the Universe became fine-tuned for life

Psychological Stress and Mitochondria: A Conceptual Framework (Part 1)

Mitochondria, a subcellular organelle with its own genome, produce the energy required for life and generate signals that enable stress adaptation. An emerging concept proposes that mitochondria sense, integrate, and transduce psychosocial and behavioral factors into cellular and molecular modifications. Mitochondrial signaling might in turn contribute to the biological embedding of psychological states.

Evidence from metabolomic, proteomic, and transcriptomic studies also suggest additional layers of regulation by which stressful experiences may alter mitochondrial components among rodents. Although these metabolites, protein composition, and gene expression outcomes do not reflect the functionality of mitochondria, when assessed in parallel with functional outcomes, they will help explain and refine our understanding of the mechanisms by which stress influences mitochondrial function and health. In addition, whereas functional changes should be regarded as primary indicators of MAL (21), stress-induced molecular changes within mitochondria may also reflect compensatory mechanisms or recalibrations that contribute to long-term changes in mitochondrial function and to the accumulation of MAL. Conclusion (from self-evident):

The multitudinous self mediates scientific explanations of the complexity of real people with and without mental disorders. It also provides resources for enhancing the moral agency that permits people to flourish. For me, flourishing is simply the development of a person’s psychological and social skills in engagement with herself and with others, in the face of the challenges triggered by her physical, social and psychological environment. If we know the characteristics of the self, we might be able to improve the lives of those whose self-experiences are not conducive to flourishing. The self is not an idle concept, either scientifically or ethically; it organises human experience and proliferates moral possibilities. So, yes, know thyself. Every single part.

Parenthetically it is interesting to note even the yeast Saccharomyces cerevisiae has a gene-based equivalent of sexual orientation (i.e., a-factor and alpha-factor physiologies). These differences arise from different epigenetic modifications of an otherwise identical MAT locus (Runge and Zakian, 1996; Wu and Haber, 1995).

The nature of nurture: Effects of parental genotypes Science  January 26, 2018

…nontransmitted alleles can affect a child through their impacts on the parents and other relatives, a phenomenon we call “genetic nurture.”

It doesn’t matter what they call it, since there is no defined boundary between genetics and epigenetics.
Reported as: You Are Shaped by the Genes You Inherit. And Maybe by Those You Don’t by Carl Zimmer January 25, 2018

A calf may inherit those milk-boosting variants from its mother. But just because the calf carries them doesn’t mean they directly make the calves bigger.

Compared to other mammals, Dr. Bijma observed, human children are especially dependent on their parents — not just for food and other essentials, but for social development. So it stands to reason that they’d experience similar effects.

“Humans provide substantial care to their offspring, and so the nurture they create is very likely to have a genetic component,” said Dr. Bijma.

Dr. Harden said that taking account of genetic nurture could improve research on the effects of poverty on how children do in school, as well as studies of methods to improve educational attainment.

“It’s so obvious in retrospect, and so elegant,” she said. “A lot of people are going to say, ‘I can see my data in a new light with this.’”

See for comparison: No Boundary Really Between Genetic and Epigenetic

…evolutionary science has now “moved on to such an extent” that she and Peter Saunders don’t really care anymore about trying to convince the neo-Darwinists.

The reporting on genetic nurture by Carl Zimmer appears to be a ploy to soften the impact of his past misrepresentations and the misrepresentations of all theorists and most so-called science journalists. He now reports on biophysically constrained energy-dependent events that link ecological variation to ecological adaptation in all living genera. See for example the The Bull Sperm MicroRNAome and the Effect of Fescue Toxicosis on Sperm MicroRNA Expression.
Included in the New York Times online article is a picture of a cow and a calf that tells less than half of what we detailed in From Fertilization to Adult Sexual Behavior (1996). The remaining details include how molecular mechanisms of RNA-mediated cell type differentiation are conserved in the bull.
Without food energy-dependent changes in the bull’s microRNAome, no one, including Carl Zimmer can get from the energy-dependent zinc spark at fertilization to the microRNAs in cow’s milk. And now, Carl Zimmer knows it!
See: The zinc spark is an inorganic signature of human egg activation (2016)
See also: MicroRNAs: Milk’s epigenetic regulators (2017)
See also: Maternal BRG1 regulates zygotic genome activation in the mouse (2006)

Genes involved in transcription, RNA processing, and cell cycle regulation were particularly affected. The early embryonic arrest is not a consequence of a defective oocyte because depleting maternal BRG1 after oocyte development is complete by RNA interference (RNAi) also resulted in two-cell arrest. To our knowledge, Brg1 is the first gene required for ZGA in mammals.

But wait, there’s more than just RNA interference involved. The energy-dependent zinc spark is linked from the energy-dependent creation of microRNAs to the creation of  monoallelic olfactory receptor genes via the biparental contribution to chromosomal rearrangements. If not, Carl Zimmer and other science journalists cannot get from the epigenetic effects of food odors and pheromones to the feedback loops that link chromosomal rearrangements to the protection of all organized genomes from the virus-driven degradation of messenger RNA and all pathology.
If Carl Zimmer appears to have had a sudden epiphany that led him to see the light of evolution is actually sunlight in the context of ecological adaptation, his ability to see the how the facts extend to humans cannot be attributed only to a recent publication.

Comparisons of our maps with two LD-based maps inferred from data of HapMap populations of Utah residents with ancestry from northern and western Europe (CEU) and Yoruba in Ibadan, Nigeria (YRI) reveal population differences previously masked by noise and map differences at regions previously described as targets of natural selection.

Human population differences were linked to natural selection and the energy-dependent spark at fertilization. What, besides natural selection for energy-dependent codon optimality, could have been linked to the spark at fertilization?  Why would there be any questions about whether the findings in other animals extend to the findings on the transgenerational epigenetic inheritance of all morphological and behavioral phenotypes in species from yeasts to mammals that we reported in 1996? See our section on molecular epigenetics in  From Fertilization to Adult Sexual Behavior.
I wonder if Carl Zimmer was one of the people who may have seen my tweets during the past 28 days (80,000 impressions). There is no way to be certain that the timing of his epiphany is anything more than coincidental. But that doesn’t matter.
He is now well on his way to reporting the facts about biophysically constrained viral latency and biodiversity after decades of reporting on the pseudoscientific nonsense touted by neo-Darwinian theorists.
it seems just as likely that he has been following my blog posts here and is scared to death not to report the facts before the forthcoming conference: Mechanisms of Recombination After that, everyone in the world of intelligent science journalism will know that energy-dependent epigenetic effects link food odors and pheromones from feedback loops to biophysically constrained cell type differentiation and viral latency in all living genera.

A mental health problem at the highest level (2)

Biologically uninformed theorists and so-called science journalists have ignored their own mental health issues and focussed their attention on the mental health of serious scientists. Some of the serious scientists advise the President of the United States in attempts to help him make America great again by draining the political and academic swamps.
It is time to examine the personality disorders of theorists and biologically uninformed journalists for comparison to the mental health of serious scientists and the President of the United States of America.

The Eight Basic Qualities in All Personality Disorders

The theoretical underpinnings of interpersonal style fall into an approach popular in the mid-20th century postulating that “all interpersonal interactions reflects attempts to establish and maintain self-esteem or avoid anxiety” (p. 679). According to this view, you’re constantly trying to feel good about yourself in your relationships because to recognize weakness would make you feel anxious. At some level, the theory proposes, we’re always searching for approval and validation.

The theoretical underpinnings led pseudoscientists to claim:

The 8 traits identified [are] …. domineering, vindictive, cold, socially avoidant, nonassertive, exploitable, overly nurturant, and intrusive.

All identified traits are based on social science and all social science is pseudoscience according to Richard P. Feynman.

All epigenetic modifications are energy-dependent and biophysically constrained by the physiology of pheromone-controlled reproduction in species from microbes to humans. That fact has been known to all serious scientists since we included it in the context of our molecular epigenetics section from this 1996 Hormones and Behavior review: From Fertilization to Adult Sexual Behavior

…suggests a regulatory landscape of these modifications much more complex than previously anticipated…

This suggests they failed to anticipate the link from the creation of anti-entropic virucidal energy of the sun by the entity that John Hewitt referred to as “Sky Daddy.” For comparison to his ignorant biologically uninformed approach to chromatin regulatory mechanisms, see:
Analysis of experience-regulated transcriptome and imprintome during critical periods of mouse visual system development reveals spatiotemporal dynamics (with my emphasis)

Visual system development is light-experience dependent, which strongly implicates epigenetic mechanisms in light-regulated maturation. Among many epigenetic processes, genomic imprinting is an epigenetic mechanism through which monoallelic gene expression occurs in a parent-of-origin-specific manner. It is unknown if genomic imprinting contributes to visual system development. We profiled the transcriptome and imprintome during critical periods of mouse visual system development under normal- and dark-rearing conditions using B6/CAST F1 hybrid mice. We identified experience-regulated, isoform-specific, and brain region-specific imprinted genes. We also found imprinted microRNAs were predominantly clustered into the Dlk1-Dio3 imprinted locus with light experience affecting some imprinted miRNA expression. Our findings provide the first comprehensive analysis of light-experience regulation of the transcriptome and imprintome during critical periods of visual system development. Our results may contribute to therapeutic strategies for visual impairments and circadian rhythm disorders resulting from a dysfunctional imprintome.

A broad-based approach to the failure of most science journalists to understand why energy must be linked to the creation of all biodiversity via the pheromone-controlled physiology of reproduction in all living genera can be viewed in the light of this 2017 published work: Olfaction Warps Visual Time Perception
Wen Zhou’s group linked the energy-dependent creation of the sense of smell in bacteria from the physiology of reproduction to our visual perception of energy and mass in the context of the biophysically constrained space-time continuum.
See for comparison: The vibrational theory of olfaction for the win
I hope that other serious scientists will forgive me for suggesting that John Hewitt could help others understand how the sun’s anti-entropic virucidal energy is used to link the side chains of the tripeptide Ser65-Tyr66-Gly67 to an intrinsic covalently-bonded chromophore.
Like most science journalists, John Hewitt failed to link the creation of energy as information from the sun’s anti-entropic virucidal effects on biophysically constrained viral latency to the creation of enzymes that metabolize food energy and to all pheromone-controlled biodiversity. Most science journalists seem to be united against those who are Combating Evolution to Fight Disease
For example, Ed Yong blocked me from following his tweets, Carl Zimmer blocked me from commenting elsewhere, and I now anticipate only more sarcasm from John Hewitt.  Perhaps I should have been less critical of Philip Ball at the end of this interview.

But, J.A. Parker laughed in the same context of this parody, which is a more technical representation of what all serious scientists know about energy-dependent cell type differentiation in the context of biophysically constrained mental and physical health.

Achromobacter and killer theories

A pan-genomic approach to understand the basis of host adaptation in Achromobacter

Ecological variation is linked to food energy-dependent biophysically constrained viral latency by the pheromone-controlled physiology of reproduction in species from microbes to humans.

For comparison, these authors claim:

This study provides strong phylogenetic and pan-genomic bases to motivate further research on Achromobacter, and contributes to the understanding of opportunistic pathogen evolution.

Their claim exemplifies how teaching neo-Darwinian theory causes unnecessary suffering and how it may cause the premature death of our loved ones. Physicians who do not know the difference between the human idiocy of claims about pathogen evolution and the facts about pathogen adaptation to a host are not likely to ever link the conserved molecular mechanisms of energy-dependent RNA-mediated cell type differentiation to healthy longevity.

That means they are not likely to link the virus-driven degradation of messenger RNA from mutations to all pathology. They will never look for the results of a search like this:

bacteriophage achromobacter For example: (1974) Bacteriophages and cryptic lysogeny in Achromobacter

See this explanation of energy-dependent viral latency: Viral replication: lytic vs lysogenic (video 5:10) Instead of accurately representing the anti-entropic virucidal effect of UV light, as explained here: Energy as information and constrained endogenous RNA interference (video 6:46)

How much longer will it be until everyone realizes that teaching students to believe in mutation-driven evolution leads them to become professors who are the biologically uninformed science idiots? The professors teach medical professionals to believe in the “bad luck” theories of pathology. See for comparison to the “Bad Luck” theory of random mutations.

In the world of serious scientists, bacteria become archaea and humans become non-human primates in the context of the viral hecatomb (i.e., the virus-driven degradation of messenger RNA). In the world of pseudoscientists who teach physicians to believe in “bad luck” theories, the only hope that most people have is the fact that energy-dependent polycombic ecological adaptations typically biophysically constrain viral latency.

Clearly, bacteriophages (viruses in bacteria) can steal quantized energy to proliferate and kill. Evolutionary theorists are willing to let that continue to happen. Are you?

If not, see: Cytosis

The pathology will be attributed to antibiotic resistance, instead of the failure to teach intelligent students about food energy-dependent pheromone-controlled ecological adaptations.
