George Church and others may have been the first to place the naturally occurring biophysically constrained energy-dependent processes of ecological adaptations into the context of a patent. (It is extremely unusual for anyone to attempt to patent a naturally occurring process.) That explains why there is no patent litigation, which still plagues those who claimed to discover the CRISPR-Cas 9 innate immune system of bacteria, which biophysically constrains viral latency and prevents the degradation of messenger RNA that links the energy-dependent creation of bacteria to the virus-driven creation of archaea and L-forms. One of the neuropeptides found is similar to kisspeptin, a chemical that triggers the onset of puberty in humans.

The link from kisspeptin to GnRH helped to establish the link from food odors and pheromones to the RNA-mediated physiology of reproduction in all invertebrates and vertebrates.
Placing facts about neuropeptides into the context of human brain evolution thus seems to exemplify incredible ignorance of physics, chemistry, and molecular epigenetics.

The increasing number and diversity of these small and long ncRNAS in relation to the complexity and adaptability of living beings, explains that they have been paramount in complex biological processes and are not an evolutionary paradox.

The fact that miRNAs can be mobilized by the fluids of plants and animals, allows them to act at different distances to where they were transcribed, much like hormones or pheromones do. In addition, they can respond to environmental stimuli, favoring the adaptation of organisms through the modification of epigenetic marks and also a transgenerational inheredity and the evolution of species as part of a Neo-Lamarckian model.

There has never been a neo-Lamarkian model for the evolution of species. Lamarck put his observations into the context of Darwin’s “conditions of life.” If the conditions of life are met, ecological variation can be linked to food energy-dependent ecological adaptations. Only the bastardization of Darwin’s claims put natural selection for mutations first — when biologically uninformed theorist invented neo-Darwinian pseudoscientific nonsense.

This serves as a reminder to all sex researchers. Most of them understand nothing about how RNA-mediated sex differences in cell types are linked to sex differences in #behavior by nutrient-dependent amino acid substitutions.

The anniversary of an attack on science.

Professor PZ Myers hates Christianity. Nor is he a big fan of my good friend, Ken Ham.
In writing about his hatred, PZ unwittingly showed his hand when he said,

“I reject his notion of sin — the idea that there is some kind of divine law against which we can transgress — but humanists do not deny that we can do wrong and we can do harm. We think we should do better, not to appease some vengeful deity, but because it improves our lives and helps make those around us happier and better able to live up to their potential. We certainly do accept that death is inevitable, but not because we are wicked — the wicked often seem to flourish while the good may die young. Are we to measure the virtue of human beings by their longevity? Charles Manson is 82, and surely destined to join the saints in heaven, while every infant death must open a chute directly to hell for its wicked soul.”
His hatred is perfectly in line with the Bible:
“Because the carnal mind is enmity against God; for it is not subject to the law of God, nor indeed can be” (Romans 8:7).
PZ is unashamedly godless (a state the Bible refers to as “carnal”), and so his mind is at “enmity” against God. That means he is in a continual state of hostility towards his Creator. That certainly is true. Even though he doesn’t believe that He exists, but he contemptuously hates the very thought of “a god.”
But look at the pinpoint accuracy of the Scriptures:
“…for it [our carnal mind] is not subject to the law of God, nor indeed can be.”
His hatred is directed at the “law of God,”–the moral Law (the Ten Commandments).
PZ is like a criminal who hates the police, not because of who they are individually, but because of what they represent. They stand for the law–that which is right and good, and that is offensive to someone who loves and lives for crime.
PZ’s railings about his loved ones dying is tragic, but peripheral. They are not the main reason why he is angry.
His anger is primarily at God and His Law, because he doesn’t like being told what to do. Like you and I before we came to Christ, he loves his sin, and he who loves the darkness hates the light.
I’m not sure why PZ called Charles Manson “wicked,” when his atheistic worldview doesn’t allow for anyone to be “wicked.”
Or could it simply be that Manson transgressed the moral Law, which says “You shall not kill,” and PZ intuitively knows that, because of his God-given knowledge of right and wrong (see Romans 2:15).
It’s actually heartening to see him using his moral compass. If he would put down his weapons and study how God’s moral compass is infinitely higher, he may rethink his rejection of “The soul who sins, shall die.”
This is because every death is sobering evidence of the truth of that verse.

The RNA:RNA interactions are energy-dependent and they link the creation of microRNAs to the creation of enzymes, receptors, and hormones that protect organized genomes from virus-driven energy theft and all pathology.  But they are not just RNA:RNA interactions. All experimental evidence of biophysically constrained viral latency links the food energy-dependent creation of microRNAs from the bioreactivity of recipient cells to healthy longevity via  protection from the virus-driven degradation of messenger RNA, which all serious scientists have linked from mutations to all pathology.

A study of the influence of pheromone stressor(s) on proliferating germ and somatic cells was performed on laboratory lines of house mouse in the context of the physiological hypothesis of mutation process, proposed by M.E. Pat Sweeney I am beginning to think that the genes in the mitochondria that direct the assembly of some of the necessary factors for nerve firing, are in cell types that have not had enough time to evolve or move the genes to the nucleus yet. Other cell types have had enough time to evolve or duplicate the mitochondrial genes into the cell genome and mutate them out of the mitochondrial genome.
Mitochondrial Genes Move to the Nucleus — but it’s not for the sex. The loss of endosymbiont genes can be complete, in which lost genes are absent from the host–endosymbiont complex, a substitution, in which a nuclear allele functions in place of the lost symbiont gene, or a functional transfer of an endosymbiont gene to the nucleus, followed by its loss (Adams and Palmer 2003). Such “functional transfer” involves the relocation of a mitochondrial gene to the nucleus, its acquisition of a promoter, successful targeting to the mitochondria for proper function, and the eventual loss of the gene from the mitochondrial genome altogether. I am beginning to think that some people still do not realize that cell types do not evolve. But now, Pat Sweeney makes claims that differentiate the terms “evolve or duplicate” from phrases such as “mutate them out of the mitochondrial genome” and “evidence that some mitochondrial genes are preadapted.”

The preadaptations are quantized energy-dependent and biophysically constrained by the pheromone-controlled physiology of reproduction. There is a model for that.

My comment to the Science site (submitted 6/14/13 published 6/20/13):

In my model species-specific epistasis is nutrient-dependent and pheromone-controlled. An additional example of this showed up earlier this week in the context of the epigenetically-effected microRNA/messenger RNA balance: “miR-124 controls male reproductive success in Drosophila”

miR-14 acts in neurosecretory cells in the adult brain to control metabolism and miR-124 acts in the context of brain-directed neuroendocrine control of sexual differentiation and male pheromone production, which is controlled in mammals by gonadotropin-releasing hormone (GnRH) neurosecretory cells of the hypothalamus.

We can anticipate extension to mammals of the Drosophila model from the abstract of a forthcoming Science article: “MiR-200b and miR-429 Function in Mouse Ovulation and Are Essential for Female Fertility.” Given our earlier work in the context of molecular epigenetics and the concept of alternative splicings and sexual differentiation in Drosophila and C. elegans, I suspect we will see evidence for nutrient-dependent adaptive evolution of GnRH pulse frequency-controlled LH secretion and pheromone-controlled female fertility in mice.

If I’m correct, this evidence will link glucose and pheromones to feedback loops that control reproduction in invertebrates and vertebrates. (See Nutrient–dependent / pheromone–controlled adaptive evolution: a model). Model organisms exemplify these feedback loops in microbes, nematodes, insects, and other mammals. The mouse to human example that Kamberov et al., and Grossman et al., detailed is the most telling.

A single amino acid substitution appears to result in what seem to be nutrient-dependent changes in the thermodynamics of intracellular signaling, intranuclear interactions, stochastic gene expression, and selection for phenotype via organism-level thermoregulation in a human population that arose in what is now central China during the past ~30K years.

Using a model that integrates what is known about the common molecular mechanisms may help establish whether adaptive mutations lead to thermodynamic effects on organism-level thermoregulation and epistasis, or whether epigenetic effects of nutrients and their metabolism to species-specific pheromones that control reproduction via changes in the microRNA/messenger RNA balance are the driving force behind adaptive evolution in species from microbes to man.

Darwin probably anticipated the insemination of population genetics that led to the bastardization of his detailed observations in the “Modern Synthesis.” He politely insisted that ‘conditions of life’ be considered before natural selection.

Rosenberg and Queitsch now note the work with Dobzhansky’s rarely acknowledged claim: “I am a creationist and an evolutionist.” They also declare the need for “Deep understanding of the mechanisms that generate variation at the molecular level…”

Deep understanding of the ‘conditions of life’ does not come from theory.

Problems with the “modern synthesis” now lead us back to the facts about biologically-based cause and effect that Darwin and Dobzhansky approached with humility, which are the same biological facts that evolutionists approached with ignorance about behavioral affects and the arrogance that accompanies that ignorance. Rosenberg and Queitsch echo the sentiments of those who have been subjected to academic suppression.

Clearly, however, “nothing in evolution makes sense except in the light of biology” is not an exaggeration. It is a common sense statement about the biologically plausible genesis of functional cell types. Population genetics and evolutionary theories abandoned the biophysical constraints of ecological variation and the physiology of reproduction, which enable epigenetically-effected nutrient-dependent pheromone-controlled receptor-mediated ecological adaptations and species diversity via the complexities of protein folding and niche construction.

It’s time for biophysicists to tell theorists and pathologists how to differentiate between theories about the genesis of different cell types and the biological facts about the nutrient-dependent pheromone-controlled ecological adaptations that enable the genesis of different cell types in individuals of different species. Simply put, it’s time to stop trying to explain ecological adaptations in the context of mutations and evolution.

From Fertilization to Adult Sexual Behavior

Parenthetically it is interesting to note even the yeast Saccharomyces cerevisiae has a gene-based equivalent of sexual orientation (i.e., a-factor and alpha-factor physiologies). These differences arise from different epigenetic modifications of an otherwise identical MAT locus (Runge and Zakian, 1996; Wu and Haber, 1995).

All serious scientists know that everyone else must also start with differences in the quantized energy of hydrogen to get from epigenetic modifications to differences in morphological and behavioral phenotypes. QuEBS workshop has established itself as an outstanding stage to present the research in the intersection of physics, chemistry and biology. This field has been developed in Lithuania for more than 20 years already. During these conferences, discussion of notable scientists and pioneers of Quantum Biology, such as Graham R. Fleming, Shaul Mukamel, Rienk van Grondelle, Richard Cogdell, Alfred Holzwarth and others, established excitons in biology as the “must-talk-language” when describing the quantum effects in biological light-harvesting systems.

How could it not be the adaptive evolution from yeasts of the ligand-receptor binding exemplified across species by the conservaton of gonadotropin releasing hormone (GnRH) and diversification of its receptor? Model organisms like the threespine stickleback make clear the involvement of ecological niche construction. The honeybee invertebrate model organism makes clear the involvement of the nutrient dependent ecological niche in construction of the pheromone-dependent social niche. Invertebrate and vertebrate models collectively attest to the common molecular biology of adaptively evolved social decision-making networks. In mammals, the hypothalamic neurogenenic niche (probably located in the MPOA) responds to nutrients to enable fertility and responds to pheromones to enable sexual reproduction that has adaptively evolved from its origins in brewer’s yeast. Never before has there been such a clear reprentation of cause and effect across species from microbes to man, where nutrient chemicals calibrate the intracellular signaling and their metabolism to pheromones standardizes and controls the stochastic gene expression required for reproduction. Gene expression enables adaptive evolution of the brain and ensures that our ability to acquire nutrient chemicals is the first priority for reproduction via appropriate social behaviors, as it is in every species. For example, microbes eat the DNA of heterospecifics but not conspecifics, which indicate more social sense than what some people today are capable of recognizing in the design of biology (the evolved gene, cell, tissue, organ, organ system pathway that directly links sensory input to the mammalian neuroendocrine system and the hormones responsible for our behavior, which activates the same ‘organized’ pathway).

What are the subunits of protein?

The subunits of proteins are called amino acids.

I will not stop saying that cryo-EM links what is known about energy-dependent changes in the microRNA/messenger RNA balance from electrons to ecosystems via fixation of amino acid substitutions in the context of the pheromone-controlled physiology of reproduction, which has been linked to all biophysically constrained viral latency and all biodiversity.

I find this article interesting because of the “object of study.” We are used to thinking about evolution at hierarchical levels above that of protein enzymes. Yet, protein enzymes are “structural design features” and follow the same principles of evolution by natural selection as structural design features at higher hierarchical levels, such as certain kinds of behaviors and even species. Compared to other kinds of evolution, protein enzyme evolution is very conservative in that it does not change much through phylogeny. We essentially have the same enzymes for metabolizing glucose as do bacteria and other single cell animals.

The death of Stephen Paddock and his victims can now be attributed to medical professionals, like Jay R. Feierman, and anyone else who claims: “We are used to thinking about evolution at hierarchical levels above that of protein enzymes.”

With the emergence of a variant with properties of reverse transcriptase, and subsequently a DNA polymerase, a fundamental step occurred to originate the first genomes based in DNA, being the bridge to move from a RNA/Protein World to a DNA/RNA/Protein World (Gilbert, 1986; Müller, 2006). When DNA molecules emerged, by variation, other classes of polymerases appeared. With the complexification of the biological system, functions such as replication, repair, and recombination emerged, very high error rates were selected against, and the new variants arose to work in specific processes.

My summary: The authors eliminate the energy-dependent creation of enzymes (1) reverse transcriptase and (2) a DNA polymerase.
