One nutrient energy-dependent change in a base pair is linked to fixation of the amino acid substitution in the virus and one nutrient energy-dependent change in a base pair is linked from the physiology of pheromone-controlled physiology of reproduction to fixation of amino acid substitutions in the organized genomes of hosts. Fixation is a function of the innate immune system, which  biophysically constrains viral latency.

Claims about its ability to function as a tinkerer have been replaced with facts that link electrons to ecosystems via the 2017 Nobel Prize-winning technology called cryo-EM. Developers of the technology won the Prize in Chemistry.

…using single-molecule Forster resonance energy transfer (smFRET), we map the energy landscape of the first transmembrane segment of the Rattus norvegicus NMDA receptor under resting and various liganded conditions. These results show kinetically and structurally distinct changes associated with apo, agonist-bound, and inhibited receptors linked by a linear mechanism of gating at this site. Furthermore, the smFRET data suggest that allosteric inhibition by zinc occurs by an uncoupling of the agonist-induced changes at the extracellular domains from the gating motions leading to an apo-like state, while dizocilpine, a pore blocker, stabilizes multiple closely packed transmembrane states.

Achiral glycine in position 6 of the gonadotropin releasing hormone (GnRH) decapeptide links the energy landscape from ecological variation to the stability of the 7 transmembrane states in the GnRH receptor to the creation of all biophysically constrained vertebrate biodiversity via feedback loops that link food odors and pheromones to the survival of all species on Earth. The NMDA receptor is set of four protein subunits, each with four domains, and each of those domains has a particular function. Collectively, they span the cell membrane. Each subunit can have many “states,” or shapes, that regulate which electrical signals — and how many of them — pass through. The subunits sit on each side of the channel and activate when they bind both glutamate and glycine neurotransmitter ligands and trigger the signaling pathway that allows positively charged ions to pass into the cell.

The energy-dependent “states” are the functional shapes of receptors that link electrical signals to receptor-mediated behavior and to all biodiversity. Their function can be examined in the context of links from electrons to ecosystems via cryo-electron microscopy (cryo-EM).
All energy-dependent functions in all living genera link top-down causation from food energy-dependent feedback loops to the pheromone-controlled physiology of reproduction in species of microbes to survival of all species. For example, the effects of energy-dependent binding of glutamate and glycine neurotransmitter ligands to their substrates can be examined in the relatively simplistic context of this 2005 review of ecological variation and ecological adaptations.

At least 10,000 neurons in 26 different brain areas appear to transmit signals directly to GnRH neurons. This suggests that GnRH neurons are poised to modulate reproductive physiology and behavior in accordance with the overall state of the animal.

These studies also indicate that GnRH neurons are likely to influence numerous brain functions. They appear to transmit signals to as many as 30,000 or more neurons in 34 brain areas, consistent with previous studies showing GnRH+ fibers and GnRH receptors in multiple brain regions (Badr and Pelletier, 1987; Jennes et al., 1988; Jennes et al., 1997). BL+ neurons likely to receive synaptic input from GnRH neurons were seen in areas associated with numerous different functions, including odor and pheromone processing, sexual behavior, appetite, defensive behavior, motor programs, and the relay of information to higher cortical areas. These results may reflect a strategy wherein GnRH neurons can modify diverse functions in order to coordinate the internal state of the animal and its behavior with reproduction in order to optimize reproductive success.

My summary: Viral persistence (paramyxovirus persistence) and biophysically constrained epigenetically-effected viral latency require the energy-dependent fine-tuning of epigenesis and epistasis that links the pheromone-controlled physiology of reproduction from species of microbes to humans via what is known about soil microbes, fescue toxicosis, and the bull sperm microRNAome.

The presence of viruses in semen is probably more widespread than currently appreciated, and the absence of virus in genital secretions should not be assumed for traditionally non–sexually transmitted viruses. The investigation of virus detection and persistence in semen across a range of viruses is useful for clinical and public health reasons, in particular for viruses that lead to high mortality or morbidity rates or to epidemics.

The presence of viruses in bacteria (bacteriophages) and in semen attests help to explain how serious scientists have linked the virus-driven theft of quantized energy from the degradation of messenger RNA to mutations and all pathology in all living genera. The facts can now be placed into the context of the fact that other organisms typically do not commit suicide. Energy-dependent autophagy typically links chirality to the protection of all cell types in all individuals of all species from suicide. That fact left me and others with questions about why people commit suicide.

Martha McClintock‘s works inspired my works. Publication of “The Scent of Eros: Mysteries of Odor Human Sexualty” (1995) led Denise Chen to study olfaction and pheromones. See for example: Encoding human sexual chemosensory cues in the orbitofrontal and fusiform cortices. Her student, Wen Zhou, returned to China and she is the senior author of Olfaction Warps Visual Time Perception.
Since 1995, all accurate representations of how foraging behavior links food odors and pheromones from feedback loops to sexual reproduction and the increasing complexity of all biophysically constrained biodiversity can be viewed in the context of what others have reported in examples like this.

My summary: The food energy-dependent pheromone-controlled physiology of reproduction of this organism is linked from protein biosynthesis and degradation to depressed concentration of glucose in cerebral spinal fluid (CSF), and to increased CSF protein concentrations. That fact is a clear indicator of how the virus-driven degradation of messenger RNA is linked to all pathology. The virus-driven changes in the level of glucose compared to protein concentration are prevented by supercoiled DNA. RNA-mediated amino acid substitutions in organized genomes link the energy-dependent creation of enzymes, hormones, and receptors to healthy longevity. Food odors and pheromones are linked to feedback loops and the supercoiled DNA that typically prevents the genomic entropy of organized genomes.

Every serious scientist knows there is no such thing as a “futile” cycle of food energy-dependent pheromone-controlled protein biosynthesis and degradation. James Kohl authors the Handbook‘s final chapter, “The mind’s eyes: Human pheromones, neuroscience, and male sexual preferences.” Kohl posits innate sex differences in preferences for sexually dimorphic pheromones. These sex pheromones act as unconditioned stimuli that become associated with visual and tactile stimuli through classical conditioning. Consequently, men with innate preferences for women’s odors come to prefer the appearance and feel of women, for example. Homosexuality results from incomplete sexual differentiation of the olfactory system.

Kohl marshals supporting evidence, though it is often subject to alternative interpretation. For example, Kohl suggests that exposure to sex pheromones is “the most likely explanation for the recent finding that saliva [testosterone] levels in men increase with exposure to a young woman, but do not increase with exposure to a young man” (p. 327). Is it not likely that the young woman’s appearance raised men’s testosterone levels?

Multiple studies by independent researchers leave little doubt that odor affects human mate choice, but Kohl probably grossly overstates its importance. Why postulate that humans evolved only obligate olfactory/pheromonal preferences? Isn’t there likely to be useful information about mates that is better obtained through vision and touch than through smell? If so, selection would probably favor more reliable developmental patterns for visual and tactile preferences than classical conditioning to olfactory ones. Moreover, there is a trend among anthropoid primates, including humans, for reduced olfaction and increased reliance on vision for locating food and mates. This is witnessed in our tiny olfactory bulbs, which are relatively many times smaller than in rats; and our apparent lack of a functional vomeronasal organ, which is used by many mammals to detect pheromones.

Ironically, a seemingly fatal blow follows from a condition that Kohl presents in support of his hypothesis. Prior to treatment, people with Kallmann Syndrome (KS) lack both a sense of smell and much of a libido. Superficially, these facts appear to support Kohl’s hypothesis that olfaction is primary in sexual interest. However, the relation between olfaction and libido here is not causal. In most fetuses, some cells in the olfactory placode develop into olfactory cells while others migrate to the hypothalamus to become cells that trigger sex hormone secretion by the gonads. A mutation in one of three known genes can disrupt the development of these cells, so that a person not only lacks a sense of smell but also has gonads that do not produce sex hormones. It is the low sex hormone levels, rather than a lack of olfaction, that leads to reduced libido in adults with KS: Testosterone treatment at least partially restores libido in men with KS, but there is no known treatment for their anosmia.

Two former facebook friends are among those who claim that “nobody cares” that I have detailed the facts about the virus-driven cause of death for Stephen Paddock and his victims. When will others learn why there was no obvious motive to his madness?
The excerpts above clearly indicate that virus-driven epigenetic drift led to the deadly constraint-breaking mutations via everything known to serious scientists about epitranscriptomics and biophysically constrained viral latency.
Simply put, like most people, Stephen Paddock failed to protect himself from the virus-driven degradation of messenger RNA that serious scientists have linked to all pathology in all living genera. Psychiatrist/antagonist Jay R. Feierman put that fact into the context of this post to the “Evolutionary Psychology” Yahoo Group.

I find this article interesting because of the “object of study.” We are used to thinking about evolution at hierarchical levels above that of protein enzymes. Yet, protein enzymes are “structural design features” and follow the same principles of evolution by natural selection as structural design features at higher hierarchical levels, such as certain kinds of behaviors and even species. Compared to other kinds of evolution, protein enzyme evolution is very conservative in that it does not change much through phylogeny. We essentially have the same enzymes for metabolizing glucose as do bacteria and other single cell animals.

The death of Stephen Paddock and his victims can now be attributed to medical professionals, like Jay R. Feierman, and anyone else who claims: “We are used to thinking about evolution at hierarchical levels above that of protein enzymes.”
The creation of protein enzymes requires an energy source. That fact refutes every aspect of the pseudoscientific nonsense touted by biologically uninformed science idiots. With the emergence of a variant with properties of reverse transcriptase, and subsequently a DNA polymerase, a fundamental step occurred to originate the first genomes based in DNA, being the bridge to move from a RNA/Protein World to a DNA/RNA/Protein World (Gilbert, 1986; Müller, 2006). When DNA molecules emerged, by variation, other classes of polymerases appeared. With the complexification of the biological system, functions such as replication, repair, and recombination emerged, very high error rates were selected against, and the new variants arose to work in specific processes.

My summary: The authors eliminate the energy-dependent creation of enzymes (1) reverse transcriptase and (2) a DNA polymerase. In the second act of their tragic comedy routine, they eliminate the biophysical constraints that link the physiology of pheromone-controlled reproduction from natural selection for energy-dependent codon optimality to the creation of enzymes and food energy-dependent RNA-mediated DNA repair via feedback loops.

The virus-driven degradation of messenger RNA will also be the cause of death for people who have not learned the difference between energy-dependent healthy longevity and the virus-driven energy theft that will kill them either directly or indirectly.

I have discussed the claims about abiogenesis and ribozymes in the context of “…a system of heredity and evolution through natural selection…” with scientists who have repeatedly assured me that the claims are nothing more than examples of what Richard Feynman placed into the context of “human idiocy.” Food energy is required for the creation of enzymes that metabolize the food, which links the metabolism to the pheromone-controlled physiology of reproduction in species from microbes to humans via alternative splicings of pre-mRNAs, which are now called microRNAs in more than 65,000 published works.

The energy-dependent de novo creation of G protein-coupled receptors, such as odor receptors, links the sense of smell in bacteria to the physiology of pheromone-controlled reproduction, which links changes in chirality to autophagy. Autophagy links what organisms eat to cell type differentiation via amino acid substitutions that link our visual perception of energy and mass to the feedback loops that link what organisms eat to their behavior.

Experimental proof of concept might require the sacrifice of one mammal. If it can find a mass of energy that is biophysically constrained in a source of food, it must also eat the food and survive to reproduce. Foraging and reproduction occur in the context of facts presented in Feedback loops link odor and pheromone signaling with reproduction (co-authored by 2004 Nobel Laureate, Linda  Buck).

If an organism cannot find the food and eat it, entropy must clearly be linked to its death unless it is among the individuals of a species that mutated and evolved from a common ancestor. For comparison, theories about common ancestors can be linked to the billion dollar LIGO “black hole” project and to this year’s Nobel Laureates in Physics.

I encourage others who live on Earth to do that in the context of a money-saving effort to save all humanity from death that will be caused by the virus-driven entropy of organized genomes.

Sublethal effects of  chemicals on protein biosynthesis and degradation have been linked to all pathology via the virus-driven degradation of messenger RNA, which links changes in the microRNA/messenger RNA balance to mutations and all pathology. A dietary difference in nematodes links their chemistry of metabolism from what they eat to the pheromone-controlled physiology of reproduction in C. elegans and the ecological adaptations manifested in P. pacificus, a predatory nematode with teeth.

The epigenetic effects of nutrients on evolved differences in the diet and starch digestion of dogs and wolves (Axelsson et al., ) were detailed at the same time differences in the socialization of these subspecies were attributed to explorations involving only chemosensory input in 3 to 4-week-old wolf pups. For comparison, differences in starch digestion and exploration involving multisensory input in dogs begin a mere 2 weeks later (Lord, ). The differences in nutrient-dependent pheromone-controlled socialization, however, extend across a life-time of more aggressive behavior in wolves that have not been domesticated because less digested starch from their diet genetically predisposes infants to first respond to olfactory/pheromonal cues as they initially explore their postnatal environment.

I was asked to look at a string of comments left on a science article by a fellow going by the pseudonym JVK, and all the Davison traits were there. Pretentious phrasing. Repetition: if the audience didn’t get it the first time, just say the same thing again, twice. A kind of sneering anger that people don’t understand how smart he is. An obsession with one narrow idea, which is his, which explains all of evolution and proves that everyone else is wrong.

A Bacterial Messenger Molecule Extends Healthspan

…indole, a molecule produced by commensal bacteria, extends “healthspan” not only in mice but in the nematode worm Caenorhabditis elegans and in fruit flies as well. Taking away the bacterial production of the molecule ablated these anti-aging gains.

Does anyone need to repeatedly be reminded that food energy is required for the production of any molecule associated with nutrient-dependent pheromone-controlled anti-aging gains? The epigenetically effected gains are consistently manifested in the survival of species via the physiology of reproduction.
The food energy-dependent production of indole is the obvious link from nutrient-dependent pheromone-controlled feedback loops to biophysically constrained viral latency and ecological adaptation in all living genera. There is no such thing as transgenerational epigenetic inheritance of morphological or behavioral phenotypes outside the context of feedback loops that link food odors from the metabolism to pheromones and biophysically constrained viral latency. Absent a war or an epidemic, it’s unusual and alarming for life expectancies in developed countries to stop improving, let alone to worsen. “Mortality is sort of the tip of the iceberg,” says Laudan Aron, a demographer and senior fellow at the Urban Institute. “It really is a reflection of a lot of underlying conditions of life.”

Darwin’s “conditions of life” were food energy-dependent. Serious scientists have since learned that all “conditions of life” also are fixed in the organized genomes of all living genera via the physiology of reproduction. Without the link from ecological variation to ecological adaptation via fixation of amino acid substitutions in supercoiled DNA, natural selection for energy-dependent codon optimality would link mutations to evolution instead of linking mutations to all pathology.

Sex-dependent production of a mouse ‘chemosignal’ with incentive salience appears to have arisen de novo via coincident adaptive evolution that involves an obvious two-step synergy between commensal bacteria and a sex-dependent liver enzyme that metabolizes the nutrient chemical choline.

The result of this synergy is (1) a liver enzyme that oxidizes trimethylamine to (2) an odor that causes (3) species-specific behaviors. Thus, the complex systems that biology required to get from nutrient acquisition and nutrient metabolism to species-specific odor-controlled behavior is exemplified by adaptive evolution of an attractive odor to mice that repels rats (see for review Li et al., 2013).

Addendum: Fish odor syndrome is the link from the virus-driven theft of quantized energy. The odor links ecological variation to failed ecological adaptation and all pathology when there is insufficient food energy. Any scientist who does not already know that based on the facts known to every medical laboratory scientist is an example of “human idiocy” (Feynman) or a biologically uninformed science idiot (Kohl).

Serious scientists have begun to effectively use energy-dependent microRNAs to the prevention of all virus-driven pathology. That fact is being reported in the context of gene therapy using ‘junk DNA’  at a time when all serious scientists realize there is no such thing as ‘junk DNA.’

Gene therapy using ‘junk DNA’ could lower risk for heart disease

The LeXis gene belongs to a unique group of genes that until recently were considered “junk DNA” because scientists believed they served little purpose. However, evidence from the human genome project led to the discovery that genes like LeXis are actually active. The study of these genes, now referred to as long noncoding ribonucleic acids, or lncRNAs, is a rapidly evolving area in biology.

Long Noncoding RNA Facilitated Gene Therapy Reduces Atherosclerosis in a Murine Model of Familial Hypercholesterolemia

Long noncoding (lnc) RNAs form the vast majority of transcriptionally active regions and are arbitrary defined as transcripts >200 bps that biochemically resemble mRNA and yet do not template protein.2

Diet and drug-induced changes in LeXis link energy as information to liver X receptor activation of genes via the “promoter binding of RNA-binding proteins.” That fact supports the claim that a transcriptional coactivator for genetically predisposed cholesterol biosynthesis in the mouse liver links promoters, enhancers, quantitative trait loci, et al., to the transciptional coactivator referred to as “Rally” without mention of energy-dependent changes in the microRNA/messenger RNA balance.
If you believe that the long noncoding ribonucleic acids (RNAs) are genes, you may be convinced that mutations in RNA are the same as mutations in genes. But mutations are the cause of all pathology. Linking mutations in RNA to pathology outside the  context of energy-dependent healthy longevity allows others with no expertise in laboratory testing to continue to believe that mutation-driven evolution is the link from natural selection to the origin of new species. That belief is probably common among others who believe that the Universe itself may be conscious.

The question arises: “Who needs this kind of nonsense?” Does anyone at any level of examination believe that “the Universe is always looking” is the best representation of what we can expect from a “Conscious Universe?”

McEwen et al., knew that “The synthesis of RNA in isolated thymus nuclei is ATP dependent.” That statement of fact was the beginning of the abstract from 1964. When he told me my model could not be validated unless I started with energy-dependent gene activation in gonadotropin releasing hormone (GnRH) neurons, I had no reason to doubt him. When I learned that Robert L. Moss had already linked pheromones to energy-dependent gene activation in GnRH neurons, I continued to pursue top-down causation as if it was energy-dependent — because it obviously is energy-dependent.

We are currently studying the entropy of the coherence ensemble we defined for this work. “In general, higher trophic coherence would be associated with lower entropy states, which means that if networks are more coherent than the random expectation there must indeed be some kind of negentropic process at work.” Johnson notes that the impact in this case relative to trophic coherence would be found in quantifying the extent to which different empirical networks have been driven from their maximum entropy state. “This might be the best way of discovering when there are coherence-inducing mechanisms at work, how much energy must be involved, and ultimately identifying the nature of such processes.”

It took 20 years for others to realize that all life on Earth is food energy-dependent. Now, most people are indifferent to that fact. They refuse to learn anything about where the food energy comes from.

Differences in the energy of photons have been linked to quantized energy-dependent fixation of RNA-mediated amino acid substitutions. The substitutions biophysically constrain supercoiled DNA via the physiology of pheromone-controlled reproduction.

Virus-driven energy theft links the degradation of messenger RNA to mutations via amino acid substitutions in viruses. The substitutions in the viruses have been linked to all pathology via changes in the energy-dependent microRNA/messenger RNA balance.

For comparison, the pseudoscientific nonsense of neo-Darwinian theories links mutations from natural selection to the evolution of new species. In reality, light energy is quantized information. Top-down causation and de novo gene creation are exemplified by energy-dependent differences in the microRNA/messenger RNA balance that link natural selection for codon optimality to amino acid substitutions that link the physiology of reproduction to supercoiled DNA. Supercoiled DNA protects all organized genomes from virus-driven energy theft. That fact supports the beliefs of young earth creationists, which may be the only existing basis for discussion of quantum biology and refutations of neo-Darwinian theories that have linked olfaction to quantum souls. If there is another basis for the link from quantum physics to quantum souls, no one has detailed in in the context of top-down causation, which must include information about the creation of genes.

Most people seem unwilling to accept experimental evidence that attests to how genes are created or information that shows how virus-driven energy theft is linked to all pathology. Discussion of the energy-dependent paradigm shift would lead others away from pseudoscientific nonsense about emergence and/or beneficial mutations and evolution.

Only via discussion of facts about the paradigm shift will others learn what is currently known to serious scientists about the biophysically constrained nutrient energy-dependent chemistry of RNA-methylation and all biophysically constrained RNA-mediated protein folding chemistry. Simply put, the protein folding chemistry must be linked to all biodiversity by the physiology of energy-dependent pheromone-controlled reproduction in all living genera.

These studies also indicate that GnRH neurons are likely to influence numerous brain functions. They appear to transmit signals to as many as 30,000 or more neurons in 34 brain areas, consistent with previous studies showing GnRH+ fibers and GnRH receptors in multiple brain regions (Badr and Pelletier, 1987; Jennes et al., 1988; Jennes et al., 1997). BL+ neurons likely to receive synaptic input from GnRH neurons were seen in areas associated with numerous different functions, including odor and pheromone processing, sexual behavior, appetite, defensive behavior, motor programs, and the relay of information to higher cortical areas. The information comes from Cori Bargmann’s group, and she married Richard Axel, who shared the 2004 Nobel prize in Medicine with Linda Buck. I know a few others who have since linked viruses to perturbed thermodynamic cycles of RNA-mediated protein folding chemistry via amino acid substitutions but you’re not likely to be hearing from them, either. Most polymaths live in a world of their own because others don’t want to learn enough to catch up, and the polymaths are too far ahead to explain what they have known for several decades.
A 6-hour long conversation with Bruce McEwen in 1991 led to my breakfast conversation in 1995 with Gene Garfield, which is when he learned enough about cell type differentiation from me and his octogenarian friend “Bill” Turner, to comment on my book in the year it was published.
