Two former facebook friends are among those who claim that “nobody cares” that I have detailed the facts about the virus-driven cause of death for Stephen Paddock and his victims. When will others learn why there was no obvious motive to his madness?
The excerpts above clearly indicate that virus-driven epigenetic drift led to the deadly constraint-breaking mutations via everything known to serious scientists about epitranscriptomics and biophysically constrained viral latency.
Simply put, like most people, Stephen Paddock failed to protect himself from the virus-driven degradation of messenger RNA that serious scientists have linked to all pathology in all living genera. Psychiatrist/antagonist Jay R. Feierman put that fact into the context of this post to the “Evolutionary Psychology” Yahoo Group.

I find this article interesting because of the “object of study.” We are used to thinking about evolution at hierarchical levels above that of protein enzymes. Yet, protein enzymes are “structural design features” and follow the same principles of evolution by natural selection as structural design features at higher hierarchical levels, such as certain kinds of behaviors and even species. Compared to other kinds of evolution, protein enzyme evolution is very conservative in that it does not change much through phylogeny. We essentially have the same enzymes for metabolizing glucose as do bacteria and other single cell animals.

The death of Stephen Paddock and his victims can now be attributed to medical professionals, like Jay R. Feierman, and anyone else who claims: “We are used to thinking about evolution at hierarchical levels above that of protein enzymes.”
The creation of protein enzymes requires an energy source. That fact refutes every aspect of the pseudoscientific nonsense touted by biologically uninformed science idiots. With the emergence of a variant with properties of reverse transcriptase, and subsequently a DNA polymerase, a fundamental step occurred to originate the first genomes based in DNA, being the bridge to move from a RNA/Protein World to a DNA/RNA/Protein World (Gilbert, 1986; Müller, 2006). When DNA molecules emerged, by variation, other classes of polymerases appeared. With the complexification of the biological system, functions such as replication, repair, and recombination emerged, very high error rates were selected against, and the new variants arose to work in specific processes.

My summary: The authors eliminate the energy-dependent creation of enzymes (1) reverse transcriptase and (2) a DNA polymerase. In the second act of their tragic comedy routine, they eliminate the biophysical constraints that link the physiology of pheromone-controlled reproduction from natural selection for energy-dependent codon optimality to the creation of enzymes and food energy-dependent RNA-mediated DNA repair via feedback loops.

It is now understood that certain genes undergo a process called “genomic or parental imprinting.” Early in embryonic development attached methyl groups become removed from most genes. Several days later, methyl groups are reattached in appropriate sites. Fascinatingly, some such genes reestablish methylation patterns based upon whether the chromosomal segment carrying the gene came from maternal or paternal chromosomes.

Military-related trauma tied to eating disorder symptoms

…when they controlled for other trauma types, military-related trauma was the only trauma type that was uniquely associated with eating disorder symptoms. Examination of different types of military-related trauma indicated that the association was not driven by exposure to combat.

The epigenetic effects of nutrients on evolved differences in the diet and starch digestion of dogs and wolves (Axelsson et al., ) were detailed at the same time differences in the socialization of these subspecies were attributed to explorations involving only chemosensory input in 3 to 4-week-old wolf pups. For comparison, differences in starch digestion and exploration involving multisensory input in dogs begin a mere 2 weeks later (Lord, ). SARCASM ALERT

The idea of biophysical constraints seems antithetical to the idea of nature somehow selecting mutations that cause amino acid substitutions. However, I am not a biophysicist or evolutionary theorist.

The problem may be my focus on nutrient-dependent receptor-mediated amino acid substitutions in species from bacteria to humans (non-viral organisms). Since I am not a virologist or physicist, I’m not sure that the laws of physics apply to viruses and their replication.

If they do, natural selection for random mutations is not likely to result in amino acid substitutions because the thermodynamics of changes in organism-level thermoregulation preclude such randomness. Stability of protein biosynthesis and degradation that probably depends on protein folding must somehow be controlled. Besides, I don’t know how random mutations in viruses could be naturally selected for inclusion in the human virome (or in the virome of any organism capable of thermoregulating its thermodynamic intercellular signaling).

If the Second Law of Thermodynamics does not apply to viruses, which means the chemical bonds that enable the amino acid substitutions can form at random and somehow be naturally selected, the details of biophysical constraints in this article seems out of place, since I do not think in terms of constrained random mutations and natural selection in mutation-driven evolution.

Hopefully, someone with a background in biophysics will address my confusion in case others are confused. In addition, I wonder if the consequences of understanding the evolutionary mechanisms that govern viruses extend to consequences important to understanding the evolution of species from bacteria to humans via constrained random mutations and natural selection?

People with a background in biophysics or computer models of biophysically constrained top-down causation have addressed the confusion about random mutations and natural selection in mutation-driven evolution. Simply put, there is no such thing as natural selection for random mutations, which means there no such thing as the evolution of one species from another.

Studying bacterial effects on cancer are very complex, because there is no one clear mechanism

Jon LIeff has again obfuscated the clarity of facts about energy-dependent conserved molecular mechanisms. These are the facts:

If you had a molecule that could drive viruses into complete latency, it would be a good drug.

A few years ago, the Swedish geneticist Svante Paabo received an unusual fossilized bone fragment from Siberia. He extracted the DNA, sequenced it and realized it was neither human nor Neanderthal.

The problem with this fact manifests itself in attempt by pseudoscientists to ignore it. At the same time, all serious scientists have place the facts into their perspectives on hemoglobin variants such as the hemoglobin S variant.

Genetic Variations: Heroes or Villains

Variations have not only been associated with diseases like cancer, turner syndrome, sickle cell anaemia, cystic fibrosis etc., but some of them have even been proved to be beneficial in certain cases like for increasing bone density, lowering down cholesterol level, and for developing malaria resistance.

Many pseudoscientists did not learn that there are now more that ~1200 hemoglobin variants, or that sickle cell anemia is an example of an ecological adaptation. Some have learned not to refer to variants as mutations in the context of mutation-driven evolution. But past claims about mutations and evolution have become a nightmare scenario for anyone who has ever made them.

But I received racist inquiries, too. I got calls from all over the world from people who thought that since Africans didn’t interbreed with Neanderthals, this somehow justified their ideas of white superiority.

What happens next will be more interesting. As people like John Anthony Capra and Svante Paabo try to extricate themselves from the muck of ridiculous theories, which they nearly let engulf them, they will be forced to start naming names. The people who taught them to believe in pseudoscientific nonsense about mutations and evolution will be reviled instead of revered for their expertise.  Ultimately, works by people like Masatoshi Nei will be viewed as if they were published by people who were biologically uninformed.

I found nothing else in other Society for Integrative & Comparative Biology (SICB) 2017 conference abstracts that appears to link either energy-dependent RNA-mediated amino acid substitutions to healthy longevity or that appears to link virus-driven energy theft to all pathology.
It is disappointing to see the ongoing lack of integration. For comparison, Dobzhansky (1964) Biology, molecular and organismic. It may still be the best representation of how worthless the SICB conference or any other conference that fails to integrate the information known to serious scientists can be.
He claimed:

The notion has gained some currency that the only worthwhile biology is molecular biology. All else is “bird watching” or “butterfly collecting.” Bird watching and butterfly collecting are occupations manifestly unworthy of serious scientists! Such pronunciamentos can be dismissed as merely ridiculous. They are, however, caricatures of opinions entertained by some intelligent and reasonable people, whose views deserve an honest and careful consideration and analysis. Science must cope with new problems that arise and devise new approaches to old problems. Some lines of research become less profitable and less exciting and others more so.

The SICB members may profit themselves by acquiring funds for research that fails to integrate what is known to all serious scientists, but Dobzhansky (1964) also noted:

Ingram and others found that hemoglobin S differs from A in the substitution of just a single amino acid, valine in place of glutamic acid in the beta chain of the hemoglobin molecule.

But researchers have learned that production of both hormones depends on the same rate-limiting enzymes. And Jerome Hui of the Chinese University of Hong Kong found that in both insects and crustaceans, the same set of micro RNAs control expression of the genes for those enzymes.

They first compared non-coding sequences between human, chimpanzee, gorilla, orangutan, and macaque, and successfully recovered the evolutionary history of human and our close relative, showing that chimpanzees share the closest common ancestor with human, followed by gorilla, orangutan, and then macaque being the more distant relatives. They have also successfully used this new method to reveal the relationships of other animals, such as the insects and nematodes.

…the so-called alpha chains of hemoglobin have identical sequences of amino acids in man and the chimpanzee, but they differ in a single amino acid (out of 141) in the gorilla (p. 127).

After they linked microRNA flanking sequences to what Dobzhansky reported in the context of nutrient energy-dependent RNA-mediated amino acid substitutions, I thought it would be clear that changes in the microRNA/messenger RNA balance are the link from ecological variation to ecological adaptation in all living genera. Indeed, that is what more than 57,000 published works on microRNAs suggests.

Simply put, most of the SICB 2017 presenters ignored everything known to all serious scientists about energy-dependent RNA-mediated biophysically constrained protein folding chemistry.

The surprising localization of these filters in the crystalline cones was revealed by the fluorescent properties of three of the filter types found in rows 3–6, which emit blue, cyan or green light when stimulated with strong UV illumination. These filters are composed of mycosporine-like amino acids (MAAs), compounds commonly associated with photoprotection in marine organisms (Carreto and Carignan, 2011; Shick and Dunlap, 2002). In eukaryotes, MAAs are typically acquired through their diet (Hylander and Jephson, 2010; Newman et al., 2000) and subsequently modified for use as photoprotectants or, in the case of stomatopods, as optical filters.

In honey bees, the twisted retinulae of the regular ommatidia (ventral to the DRA) abolish PS of the long UV photoreceptors (Labhart, 1980; Wehner et al., 1975). But the short, proximal UV receptor R9 is little affected by the twist and remains polarization-sensitive. Neighboring ommatidia twist in opposite directions, producing two e-vector tuning types of R9. Together with the long, polarization-insensitive UV receptors, they could theoretically form a 3D system, in which one analyzer channel, represented by the polarization-insensitive long UV receptors, measures light intensity (for details, see Wehner et al., 1975).

To contrast our mRNA sequences against other opsins, we utilized the blastx algorithm to predict the amino acid sequences of the opsins. Amino acid sequences of 50 known additional opsins from GenBank (Table S1) were aligned using the Clustal W algorithm (Saitou and Nei, 1987). This alignment was subjected to a neighbor-joining algorithm to perform a phylogenetic analysis as implemented in MEGA v. 6.06 (Tamura et al., 2007).

Saitou and Nei (1987) used a mathematical model to reconstruct phylogenetic trees. That fact bastardized the works of all serious scientists who have linked energy-dependent changes from angstroms to ecosystems in all living genera via what is known about the biophysically constrained physiology of energy-dependent reproduction. In that context, see these other SICB 2017 presentations and try to find any explanatory power that might be accepted by a serious scientist.
