Summary:

In the American Legion Magazine (August 2017), Joe Plenzler introduces “Powered by Veterans” with the claim “It is often said that you are what you eat.” He then addresses the energy-dependent link from changes in base pairs to all biophysically constrained biodiversity. Joe Plenzler cannot be expected to mention that the virus-driven degradation of messenger RNA is what must be biophysically constrained. Protection from attacking viruses is food energy-dependent and RNA-mediated.

Big Bang and Quantum Physics

As we well know, there are some huge difficulties for the Big Bang model. There is the problem of the missing antimatter, the failure to come up with the required unification theory of matter, the requirement for Dark Matter which has never been directly observed and Dark Energy for which there is no description of what it actually is, at least when we ask QM questions about it.

Other problems include the general picture that says that the universe began with spacetime expansion and not a ballistic explosion and that spacetime expansion has slowed ever since. But spacetime expansion was later shown to be increasing, not decreasing, and there is no indication that spacetime expansion was ever explosively fast. Then there is inflation on top of that, an explanation, given without any evidence whatsoever, simply because it makes a preconceived model work.

In other words the model comes first and then we search for evidence, which is what religionists have been doing for millennia. Science differentiated itself from religion by starting with observation and experiment before structuring mathematical models based on what was already established empirically.

There are other problems with the Big Bang that Quantum Physicists should be concerned with. There is not only the thermal entropy, which Roger Penrose rightly points out is at maximum (not minimum) at the Big Bang and for some time after (gravitational entropy is at a minimum) but the idea that the initial condition was extremely hot.

I question how this can be. Sure, if you compress matter it will heat up, but the initial configuration of matter was not a result of compression. Further, and most importantly, the particles of matter were maximally compressed so that they could not possibly move before expansion began. If a particle can not move then it can neither emit or absorb energy, a photon, and so is at absolute zero Kelvin.

In fact this is how we define zero Kelvin, and in Black Holes the temperature is at zero Kelvin. One might argue that the energy is in the form of a halo of photons and other bosons, which is more or less the Lamartre model which was overtaken by Gamow’s hot big bang (as it came to be known).

So, how can a compressed matter taking up a zero or near zero volume that is in that configuration not as a result of compression suddenly acquire a high temperature? Where did all that energy come from?

Researchers simply plug the temperature in, easy to do with the math, but I question where this energy came from and in what form it was in before expansion began to occur. Sure, Bosons can all occupy the same space, but a photon can not be at rest and so can not exist for any interval before expansion.

It seems to me that the first era of the Big Bang, up to the emission of the CMB, is a ‘just so’ story based entirely on the wishes and imagining of a few theorists and entirely devoid of evidence of any kind. There is, however, abundant evidence that the Big Bang did not occur: almost no anti-matter, high thermal entropy, no evidence of the near infinite number of additional universes postulated by inflation theory, no observational or experimental evidence for inflation, no unification of gravity, strong and electroweak forces and so on.

Five energy-dependent amino acid substitutions are linked to differences in RNA content and biodiversity in 4 mammalian species.

Species- and tissue-specific variation in mt-tRNA incorporation into the mt-LSU was analyzed….  Analysis of porcine dermal fibroblasts (C), human osteosarcoma 143B cells (D), bovine cardiac tissue (E), and rat hepatic tissue (F) depicts the relative abundance of each mt-tRNA across fractions (ImageQuant software); represented as a percentage of the total signal.

In my model, the metabolism of food to pheromones controls species specific and tissue specific variation in food energy-dependent mitochondrial transfer RNA (mt-tRNA) and the transgenerational epigenetic inheritance of morphological and behavioral phenotypes. In all models of biologically based cause and effect, the “RNA world” must be linked by metabolism to the pheromone-controlled fixation of RNA-mediated amino acid substitutions in supercoiled DNA. Anyone who tries to tell a theorist that no experimental evidence of biologically-based cause and effect supports their theories about mutation-driven evolution is not likely to see their work get past peer-review. And, when the threat to their ridiculous theories becomes known, theorists are more likely to accept criticisms of a model — even in the absence of a comparable model.
During the past 4 years, there has been no scientific support for neo-Darwinian theories and overwhelming support for the model of food energy-dependent amino acid substitutions and Darwin’s claims about “conditions of life.”

Our data demonstrate that only mt-tRNAVal or mt-tRNAPhe are found in the mitoribosomes of five different mammals, each mammal favors the same mt-tRNA in all tissue types, and strikingly, when steady-state levels of mt-tRNAVal are reduced, human mitoribosome biogenesis displays an adaptive response by switching to the incorporation of mt-tRNAPhe to generate translationally competent machinery.

The switches are food energy-dependent and they obviously link ecological variation to ecological adaptation via the Laws of Physics and basic principles of chemistry. In my model, for example, light-induced changes in hydrogen-atom transfer in DNA base pairs in solution cause initiator-transfer RNAs in the nucleus to become charged with an amino acid. Light energy-as-information subsequently appears to biophysically constrain all conditions of life in all living genera by protecting organized genomes from virus-driven energy theft and genomic entropy.

I do not know any pseudoscientist who has linked the energy-dependent creation of nucleic acid precursors to the energy-dependent creation of new genes, or to the activation of genes via the endogenous substrate. Indeed, the fact that there is an endogeneous substrate has been ignored, unless it has been replaced by an alternative fact which was somehow linked to all biodiversity via the physiology of reproduction.

Darwin explained how species evolve. Church wants to turbocharge that process by putting new genes into organisms rather than waiting around for them to evolve those genes on their own.

Darwin did not explain how species evolve. Darwin presciently linked natural selection for food energy-dependent codon optimality to RNA-mediated amino acid substitutions and the physiology of reproduction, which biophysically constrains the hecatombic evolution of all pathology. Nothing known to serious scientists suggests that new genes “evolve.”

The future of genetic codes and BRAIN codes (video)

My comment on the video: Biophysically constrained genetic codes are brain codes. They link the epigenetic landscape to the physical landscape of supercoiled DNA via metabolic networks, which link energy as information to all cell type differentiation in all individuals of all living genera.

Virus-driven energy theft is linked from “gene vandalism” to epigenetically effected nutrient energy-as-information dependent RNA-mediated DNA repair.

Synthesis of nucleic acids became a “bigger deal” when Sutherland’s group showed that ultraviolet light was linked to the simultaneous de novo creation of nucleic acid precursors, which are the starting materials needed to make natural amino acids and lipids.

In this case, Anna Di Cosmo’s group already linked what is known about the physiology of pheromone-controlled reproduction from the gut bacteria of the octopus to the nutrient energy-dependent pheromone-controlled physiology of reproduction of the octopus. Her group also linked the conserved molecular mechanisms of chemical perception and gene expression in flies to consciousness in octopuses. Without an energy-dependent change in electron spin, the findings that link virus-driven energy theft to all pathology cannot be linked from cryo-EM to the biophysically constrained changes that link angstroms to ecosystems in all living genera. None of the claims that Richard Feynman made about energy, including his claims about food energy, can be linked from quantum physics to chemistry and biologically-based cause and effect via the physiology of reproduction.
Until recently, I thought that Eugene Koonin was prepared to challenge the nonsense about evolution. No other theorists seem to be willing to address the facts about energy-dependent increasing organismal complexity.

More than 60,000 published works link food from energy-dependent changes in the microRNA/messenger RNA balance to differences in amino acid substitutions in mitochondrial transfer RNA (mt-tRNA).

The amino acid substitutions in different mammals appear to protect the mitochondria from virus-driven energy theft, which links the degradation of messenger RNA from mutations to all pathology.

The link from mt-tRNA to healthy longevity via species- and tissue-specific variation in the structure and function of supercoiled DNA may limit further consideration of neo-Darwinian theories because there is nothing to suggest that supercoiled DNA automagically evolved.

There is clear evidence that femtosecond blasts of UV light repair DNA in the context of energy-dependent changes in the microRNA/messenger RNA balance and autophagy, which protects all organized genomes from virus-driven energy theft and the degradation of messenger RNA.
The failure to integrate the Nobel Prize winning works of Ben Feringa (Chemisty 2016) and Yoshinori Ohsumi (Physiology or Medicine 2016) prevents theorists from linking what organisms eat to their pheromone-controlled physiology of reproduction in the context of Schrodinger’s claims in “What is Life?”(1944) and this claim by Roger Penrose in the reprint edition:

Negative selection in humans and fruit flies involves synergistic epistasis

Negative selection against deleterious alleles produced by mutation influences within-population variation as the most pervasive form of natural selection.

Naturally occurring positive selection for energy-dependent codon optimality replaced every aspect of neo-Darwinian theories that linked natural selection from mutations to evolution of increasing organismal complexity. Positive selection for epigenetically-effected beneficial alleles links the epigenetic landscape to the physical landscape of supercoiled DNA via nutrient-dependent pheromone-controlled metabolic networks and genetic networks.
Everything from atoms to ecosystems was included in this invited review of nutritional epigenetics because all serious scientists know that organisms survive on food energy and that species exemplify the pheromone-controlled reproduction and chromosomal inheritance that ensures survival of all living genera.

The ‘affective primacy hypothesis’ [5] asserts that positive and negative affective reactions can be evoked with minimal stimulus input and virtually no cognitive processing. Olfactory signals seem to induce emotional reactions whether or not a chemical stimulus is consciously perceived. We theorize that the importance of human non-verbal signals is based upon information processing, which occurs in the limbic system, and without any cognitive (cortical) assessment. Affect thus does not require conscious interpretation of signal content. Underlying this fact is that affect dominates social interaction and it is the major currency in social interactions [6]. Affective reactions can occur without extensive perceptual and cognitive encoding. They are made with greater confidence than cognitive judgments, and can be made sooner [5, 7]. Conclusion:

…the model represented here is consistent with what is known about the epigenetic effects of ecologically important nutrients and pheromones on the adaptively evolved behavior of species from microbes to man. Minimally, this model can be compared to any other factual representations of epigenesis and epistasis for determination of the best scientific ‘fit’.

Narrative: The term microRNA has been used in 58,000 indexed works. All the works support claims that link the anti-entropic virucidal energy of sunlight from endogenous RNA interference to biophysically constrained protein folding chemistry and cell type differentiation.
For comparison, news from last week reported: Physicists make the case that our brains’ learning is controlled by entropy.
On the same day, George Church spoke during the highest-profile lecture program at the NIH. His topic was “The future of genetic codes and BRAIN codes
But he failed to link energy-dependent endogenous RNA interference or exogenous RNA interference to the genetic codes or the brain codes.
For contrast, the systems complexity of energy-dependent top-down RNA-mediated causation is detailed here.
The details can be compared to claims that minimal mutational differences might link energy and/or entropy to the evolution of all morphological and behavioral diversity on Earth via DNA.
What I have done is to link Quantized Energy as Information from chirality and hydrophobicity to thermodynamic cycles of protein biosynthesis and degradation via the potential of hydrogen, which is referred to as pH.
pH links the sun’s anti-entropic virucidal energy from hydroxylation to the de novo creation of nucleic acids and hydrogen atom transfer in DNA base pairs in solution.
Photosynthesis links the creation of G protein-coupled receptor genes from the innate immune system to nutritional epigenetics and autophagy.
pH-taxis, chemotaxis, thermotaxis and phototaxis link microRNA biogenesis and microRNA flanking sequences from hydrogen energy-dependent changes in the microRNA/messenger RNA balance to autophagy.
Autophagy links everything currently known about nutritional epigenetics from alternative splicings of pre-messenger RNA to nutrient-dependent amino acid substitutions.
For example, feedback loops link odors and pheromones to the physiology of reproduction in all vertebrates via substitution of achiral glycine in position 6 of the gonadotropin releasing hormone decapeptide.
Simply put, endogenous RNA interference clearly links RNA-directed DNA methylation from DNA repair to supercoiled DNA and healthy longevity in all living genera via fixation of achiral glycine and/or fixation of other amino acid substitutions in all species.

When that fact is considered in the context of the Precision Medicine Initiative it becomes clear that virus-driven energy theft links neural circuitry, odor hedonics, mood, memory, motivation, expressions of affect, cognitive behavioral state, and potentiating responses to other stimuli from nutritional and/or social stress to mutations and all pathology.
In the context of the Precision Medicine Initiative, prevention of pathology is achieved only in the context of nutritional epigenetics and the National Microbiome Initiative.
The National Microbiome Initiative links energy-dependent fixation of nutrient-dependent amino acid substitutions to supercoiled DNA, which protects all organized genomes from virus-driven entropy.
That fact helps to explain why exogenous RNA interference might sometimes be effective IF it restores nutrient-energy-dependent viral latency.
The failure to restore viral latency can now be placed into the context of three recent additions to the Merriam-Webster dictionary:

Simply put, viruses are used to edit DNA in genomes that are damaged by virus-driven energy theft. Researchers using the technology think they can biophysically constrain virus-driven energy theft with directed virus-driven editing.
The current political climate in the USA indicates that a paradigm shift has already occurred. The National Microbiome Initiative and the Precision Medicine Initiative collectively appear to be blocking attempts to deliver an exogenous RNAi-based treatment. The treatment has been referred to as a “billion dollar baby.” The alternative to spending billions more dollars to perfect the treatment, which may cost more than what most people can afford, will require more scientists to learn what is known about how the microbiome and metabolic networks are linked to precision medicine by  genetic networks.
In the context of precision medicine, learning more about how ecological variation and endogenous RNAi link metabolism from ecological variation to energy-dependent  ecological adaptation  in species form microbes to humans may make more sense than learning more about the use of viruses to repair DNA damage caused by other viruses.

Many of you have mentioned that you’d like to have an explanation of the biology behind Cytosis available… and I think that is an AWESOME plan. Every time I’ve taught the game to non-science players in the past, they say gameplay made even more sense (and was so much more enjoyable) when I explained the science as well. This way they knew WHY they were doing what they were doing!

If the epigenetic effects of food odors and pheromones did not clearly link cytosis to healthy longevity, we would be left with only the link from virus-driven energy theft to all pathology. One particular protein, Pex11b, caught her attention. It is associated with the membrane that surrounds the peroxisome, an organelle that helps to free energy from food.

Hard Two-Photon Contribution to Elastic Lepton-Proton Scattering Determined by the OLYMPUS Experiment (March 3, 2017)

The resulting values of R2γ, presented here for a wide range of virtual photon polarization 0.456<ε<0.978, are smaller than some hadronic two-photon exchange calculations predict, but are in reasonable agreement with a subtracted dispersion model and a phenomenological fit to the form factor data.

The phenomenological fit links the claims of Schrodinger and concerns of Penrose to this report on the Lepton-Proton Scattering. The title includes the joke about the link from sunlight to evolution that Dobzansky (1973) reported as: Nothing in Biology Makes Any Sense Except in the Light of Evolution. Dobzhansky’s clever creationist attack on neo-Darwinian theorists, who failed to link the creation of the sun to all biologically-based cause and effect went virtually unnoticed despite his claim:

No experimental evidence of biologically-based cause and effect links Dobzhansky’s claims about amino acid substitutions to evolution. For contrast, all claims made by other serious scientists link sunlight to energy-dependent changes in angstroms to ecosystems in all living genera.

John Brunstein indirectly suggests that supercoiled DNA prevents mutation-driven evolution. Unless the mutations can be linked from amino acid substitutions to pathology, he also seems to also be suggesting that neo-Darwinian theories are sources of errors.  Researchers are virtually guaranteed to fail, if they start with theories and try to link the possible causes of energy-dependent  false positive or negative results from the National Microbiome Initiative cell type differentiation in the context of the Precision Medicine Initiative.
I hope that someone like John Brunstein will comment on facts about the degradation of messenger RNA (mRNA). For example, virus-driven energy theft appears to link mRNA degradation to all pathology.  If he does not agree, I hope he knows of an alternative model that links energy-dependent RNA-mediated amino acid substitutions to all healthy longevity and something else to all pathology.
In any case,  I believe it is past time to eliminate neo-Darwinian theories, which link beneficial mutations to the stability of organized genomes in all living genera, but link amino acid substitutions to the stability of viruses.

Jeffery Errington: That’s a good question. Of course, much of the research on bacteriophages has shown that they tend to bind to components of the cell wall, so certainly you’d anticipate that L-forms would be resistant to many forms of virus. But I don’t know if much work has been done on this.

Anyone who does not know how much experimental evidence links food energy to all biodiversity via the pheromone-controlled physiology of reproduction is not likely to know enough about anything that could be linked from bacteriophages to all pathology via the degradation of messenger RNA.
