A Theory of Reality as More Than the Sum of Its Parts

“Causal emergence is a way of claiming that your agent description is really real,” said Hoel, a postdoctoral researcher at Columbia University who first proposed the idea with Larissa Albantakis and Giulio Tononi of the University of Wisconsin, Madison. “If you just say something like, ‘Oh, my atoms made me do it’ — well, that might not be true. And it might be provably not true.”

For comparison, see also: How concepts of God have developed: God’s shrinking role. God’s survival. Conclusions.

The chances of a given person belonging to God’s “true” religious institution is rather small. Some people are willing to accept this conclusion. However, most are quite certain that their faith tradition is the one that is God’s. Sadly, many find it quite difficult to extend equal human rights to members of other religions. A few are quite capable of denying human rights to, and even killing, those that they consider to be infidels in order to further what they perceive to be their God’s wishes.

The historical perspective links the creation of sunlight to injections of adenosine for repair of damaged DNA via a “minimal gene signature.”

See for example: Cross-species gene modules emerge from a systems biology approach to osteoarthritis

Consensus modules established between species

To establish concordance and divergence in the network organization across the two species, consensus modules, modules shared by both networks, were derived from each species network using the weighted average of the two correlation matrices. In all, there were six consensus modules (C1–C6), Figs. 1b and 2b and Supplementary Figs. 4b and 5b. Functional annotation of the consensus modules included: “muscle system process” (C1), “oxidative phosphorylation” (C2), “cell cycle” (C3), “system development” (C4), and “immune system process” (C5).

For comparison, most theorists have traditionally used inferences of top-down causation to establish a consensus, which they tout in simple-minded claims that “evolution is true.” Here is a fact about the pathology of osteoarthritis.

Reported as: Cross-species links identified for osteoarthritis

OA [osteroarthritis] is the destruction of the tissues of the joints and affects more than half of individuals over 65 years old; it is the leading cause of joint pain and disability in the UK.

Animal models are often used to replicate human disease; the relevance and similarity between animal models of joint disease and human osteoarthritis has not been fully evaluated.

Researchers from the University’s Institute of Ageing and Chronic Disease, led by Senior Lecturer in Orthopaedic Sciences Dr Simon Tew, examined molecular messages produced by cartilage cells in both humans and rats.

The molecular messages, which the researchers extended across species  also link the speed of light on contact with water to the energy-dependent de novo creation of all biodiversity on Earth.

Sunlight is also surprisingly ordered at the level of quantized energy. If it was not, serious scientists would not know how to link energy dependent changes from Ångströms to ecosystems in all living genera. Thank God, the information about water ordered on the nanoscale can now be linked from the color of the rainbow to all biodiversity on Earth via the physiology of reproduction.

Their surprising results have been published in Nature Communications. They pave the way to a better understanding of atmospheric, biological and geological processes.

Nanometric-sized water drops in the air as droplets or aerosols, in industrially produced medications,  within rocks and oil fields, and within supercoiled DNA interact with changes in temperature in their hydrophobic environment. Simply put, that is the concept of how theromodynamic cycles of protein biosynthesis and degradation are biophysically constrained by ecological adaptation to stress at different temperatures in different functional structures. At room temperature, water molecules at the surface of the droplets have stronger interactions than the water molecules in a normal water surface.

Avishek Ghosh This is not at all surprising enough to be published in Nature!! There have been many publications by the Bakker group since 2003/2005. And a fun fact, Sylvie and I were colleagues for a short while in AMOLF!!

James Kohl  The problem is hydrophobicity in supercoiled DNA. It’s energy-dependent and the anti-entropic energy comes from the sun. …adenosine, acting at A2AR, is an important homeostatic regulator of chondrocytes and cartilage and adenosine repletion may represent a novel approach to treating OA (Fig. 6).

Reported as: Rodents with trouble walking reveal potential treatment approach for most common joint disease

Important to the study’s implications, adenosine is derived from adenosine triphosphate (ATP), the molecule that stores the energy needed by the body’s cells until they break it up to use it. Scientists have known that both inflammation and aging lead to diminished ATP production (and so lower adenosine levels) in chondrocytes. Until now, they had not linked diminished adenosine levels to osteoarthritis, the commonplace, “wear-and-tear” form of arthritis.
The underlying gene regulatory mechanisms in osteoarthritis link injections of adenosine from A-to-I RNA editing via what is known about femtosecond blasts of UV light, which have been linked to the repair of DNA.  Simply put, the injecting adenosine is like an injection of virucidal ultraviolet light.

These consensus modules (in reverse order) support the link from the anti-entropic virucidal energy of sunlight to:

“muscle system process” (C1),

“oxidative phosphorylation” (C2),

“cell cycle” (C3),

“system development” (C4),

and

“immune system process” (C5).

The energy-dependent de novo creation of the innate immune system is the only way to link the other consensus models from angstroms to ecosystems in all living genera via the functional structure of supercoiled DNA.

Others have helped to establish the consensus models by starting with the obvious link from the innate immune system in E. coli, which is a model organism of nutrient-dependent pheromone-controlled ecological adaptation. This model organism also links the weekend resurrection of the bacterial flagellum in P. fluorescens to all biophysically constrained biodiversity on Earth via the sense of smell.

But, first see for comparison: Environment determines evolutionary trajectory in a constrained phenotypic space (2017)
reported as: Genetic mutation trade-offs lead to parallel evolution
In our 1996 Hormones and Behavior review of energy-dependent RNA-mediated cell type differentiation, we included a section on molecular epigenetics and stated this:

Small intranuclear proteins also participate in generating alternative splicing techniques of pre-mRNA and, by this mechanism, contribute to sexual differentiation in at least two species, Drosophila melanogaster and Caenorhabditis elegans (Adler and Hajduk, 1994; de Bono, Zarkower, and Hodgkin, 1995; Ge, Zuo, and Manley, 1991; Green, 1991; Parkhurst and Meneely, 1994; Wilkins, 1995; Wolfner, 1988). That similar proteins perform functions in humans suggests the possibility that some human sex differences may arise from alternative splicings of otherwise identical genes.

One generation (~21 years) later, other serious scientists linked energy-dependent changes from angstroms to ecosystems in all living genera via what is known about biophysically constrained physiology of reproduction.
This journal report on parallel evolution preceded, but the news report on the evolutionary trajectory of genetic mutations, followed the publication of  Mechanism of transmembrane signaling by sensor histidine kinases,  which as reported as: Scientists investigate how the sense of smell works in bacteria. That is how, after-the-fact, the sense of smell in bacteria was placed back into the context of mutation-driven evolution.
This excerpt removed mutation-driven evolution from any further consideration by serious scientists.

…the signaling and inactive states differ only very slightly at the nitrate-binding site – by 0.5-1 angstroms, which is approximately one fifth of the size of the ion itself (1 angstrom is 10-10 meters). However, when this ion binds to the sensor, it causes huge changes in the protein: The helices of different monomers begin to move in different directions, like pistons. These “pistons” transmit the small change of 0.5-1 angstroms through the membrane, and their outer ends shift by approximately 2.5 angstroms in different directions. Inside the cell, in the HAMP domain, these shifts are converted into the rotation of two parts of NarQ relative to each other. Ultimately, the positions of the output helices change by as much as 7 angstroms, thus completing the signal transmission.

Serious scientists can compare the pseudoscientific nonsense about mutations and evolution to the accurate representation of how the sense of smell in bacteria links nutrient-dependent pheromone-controlled ecological adaptations from microbes to humans via signal transmission and an inorganic signature of human egg activation.
You can learn more about the energy-dependent spark that links the inorganic signature of gene activation in the human egg to adult sexual behavior in all living genera by learning more about cell biology,
You can learn more about the ignorance displayed by pseudoscientists who failed to learn anything about biophysically constrained energy-dependent RNA-mediated cell type differentiation by reading this article, which was co-authored by researchers I met during presentations at meetings of the Association for Chemoreception Sciences. Johan Lundström and
Mats Olsson are among the most biologically uninformed researchers I have encountered during those meetings. They demonstrate that fact by placing their recent study results into the context of neo-Darwinian nonsense.
See: Behavioral and neural correlates to multisensory detection of sick humans (subscription required)

A superadditive effect of olfactory–visual integration of sickness cues was found in the intraparietal sulcus, which was functionally connected to core areas of multisensory integration in the superior temporal sulcus and orbitofrontal cortex. Taken together, the results outline a disease-avoidance model in which neural mechanisms involved in the detection of disease cues and multisensory integration are vital parts.

If serious scientists attempt to tell people like this that God’s role in their salvation is clearly exemplified by the facts presented in Analysis of 6,515 exomes reveals the recent origin of most human protein-coding variants, the people would walk away as quickly as they have done when they passed by my poster sessions. Many other researchers have done that, and some professors have literally dragged their students away (lest they be unduly influenced by facts).
See for instance: Past 5,000 years prolific for changes to human genome

The findings confirm their earlier work suggesting that the majority of variants, including potentially harmful ones, were picked up during the past 5,000–10,000 years.

See also: Contamination of the genome by very slightly deleterious mutations: why have we not died 100 times over? (1995)

If substitutions at 10% of all nucleotide sites have selection coefficients within this range with the mean 10(-6), an average individual carries approximately 100 lethal equivalents. Some data suggest that a substantial fraction of nucleotides typical to a species may, indeed, be suboptimal. When selection acts on different mutations independently, this implies too high a mutation load. This paradox cannot be resolved by invoking beneficial mutations or environmental fluctuations. Several possible resolutions are considered, including soft selection and synergistic epistasis among very slightly deleterious mutations.

If natural selection for energy-dependent codon optimality did not link what organisms eat to the de novo creation of receptors that link the metabolism of food to the pheromones the biophysically constrain energy-dependent biodiversity via the physiology of reproduction and chromosomal inheritance, all life on Earth would have dies 100 times over.

Natural selection for energy-dependent codon optimality fits into the context of Darwin’s “conditions of life,” and biophysically constrained viral latency via the pheromone-controlled physiology of reproduction. That suggests all neo-Darwinists are among the “walking dead” who may or may not be here after the forthcoming viral apocalypse. They are not prepared to meet their Maker because they believe energy emerged and then they evolved from nothing, which automagically became everything from the inorganic to the organic.

As presciently predicted in the works of Richard Feynman and Bruce McEwen, bacteria feed on something that allows them to produce uranium isotopes in the context of their food energy-dependent biophysically constrained pheromone-controlled physiology of reproduction. The link from a light-activated endogenous substrate in all cell types must be viewed in the context of energy-dependent feedback loops that link sunlight to the anti-entropic constraint of atomic energy in uranium isotopes. Chromosomal inheritance prevents the evolution of one species into another.

See:  Scientists Have an Experiment to See If the Human Mind Is Bound to the Physical World

What it could mean is this: that the human mind (consciousness) isn’t made up of the same matter governed by physics. Furthermore, it could suggest that the mind is capable of overcoming physics with free will. This could potentially be the first time scientists gain a firm grasp on the problem of consciousness. “It wouldn’t settle the question, but it would certainly have a strong bearing on the issue of free will,” said Hardy.

The idea that the mind isn’t made up of matter, which is governed by the Laws of Physics is ridiculous. You cannot take such a ridiculous idea and make it meaningful via experiments. The experiment would be meaningless. All experiments must start with a rational hypothesis or something that is known. Then you must attempt to add scientific support for extending what is known to something that becomes known via your experiment. Otherwise, you start with a theory and add nothing more than another theory. You don’t get answers to any questions.
See for example: Did humans evolve in Europe rather than Africa? We don’t have the answer just yet

Charles Darwin believed that humans evolved in Africa, because that’s where our closest ape relatives the chimpanzees and gorillas live. And during the twentieth century he was vindicated through a combination of fossil and genetic discoveries.

Darwin placed his energy-dependent “conditions of life” first. .

While our place in the tree of life is now well established – chimpanzees being our closest relatives – the beginning of the human line millions of years ago continues to be shrouded in mystery.

Charles Darwin had a theory about how his “conditions of life” might be linked to biodiversity via natural selection. Others thought that his theory could be linked from natural selection to the evolution of humans from ape relatives. They claimed that Darwin thought humans evolved during millions of years of natural selection for small changes. De Vries (1902) defined the small changes as mutations. Biologically uninformed neo-Darwinian theorists still claim that mutation-driven evolution is supported by the fossil record and genetic discoveries.
See for comparison: Natural Selection on the Olfactory Receptor Gene Family in Humans and Chimpanzees
Svante Paabo is one of the paleoanthropologists who has a grasp of cell biology, which links energy to RNA-mediated biodiversity via the sense of smell. When someone with his level of expertise refutes all neo-Darwinian nonsense with experimental evidence of biologically-based cause and effect, how can others justify their lack of acceptance for the facts? Paabo’s facts link natural selection for energy-dependent codon optimality to all biodiversity via the claims in Feedback loops link odor and pheromone signaling with reproduction.

What prevents the biophysically constrained loss of the engineered receptors for RGB color vision in E. coli that are linked from the de novo creation of olfactory receptor genes to the loss of the genes that coincides with the advent of RGB (Trichromatic) color vision in primates?
Pseudoscientists might claim that evolution engineers the acquisition of all morphological and behavioral traits, but they won’t make verifiable claims about biophysical constraints or loss of the genes after the genes are created. Instead, see: Mutation-Driven Evolution.
Theorists start with genes that were somehow created and then claim:

…genomic conservation and constraint-breaking mutation is the ultimate source of all biological innovations…

After the energy-dependent de novo creation of genes, genomic conservation continues to be nutrient energy-dependent and biophysically constrained by the physiology of pheromone-controlled reproduction in all living genera. Chromosomal inheritance prevents the evolution of one species into another — unless it occurs via magic traits. In the context of mutation-driven evolution species must have magic traits.
See for example: Evolution on the fast lane—One flounder species became two

“The answer may lay in so called magic traits, meaning traits that are under selection which at the same time cause reproductive isolation as a byproduct. In theory, selection on such traits could play a central role in rapid speciation events. The mating strategies and reproductive traits of the two flounder species could act as magic traits,” clarifies Momigliano.

See for comparison: Molecular regionalization of the developing amphioxus neural tube challenges major partitions of the vertebrate brain

Despite its appearance, amphioxus is not a fish. It has a primitive spinal cord which runs down its back, but no clearly defined face, no bones or jaws and a small brain with a single light-sensing “frontal eye”. It has changed so little for hundreds of millions of years that it has been described as a “living fossil”.

See for comparison to the report of a hundreds of million years-old “living fossil:” Bacteria evolve over a weekend  (video)
Serious scientists know that the bacteria that reportedly “evolved” adapted to ecological variation in their food supply. Adaptation is nutrient energy-dependent and pheromone controlled via the physiology of reproduction in all living genera. It occurs over-the-weekend in P. fluorescens, but it is still reported to be mutation-driven evolution by biologically uninformed theorists.

This approach relies on tuning the isotopic content of hydrogen within the membrane, and other parts of the bacterium, to generate neutron scattering spectra exclusively from the membrane. Using this approach, we confirmed that the structure of the B. subtilis membrane is lamellar and has an average hydrophobic thickness of 23.9 ± 0.9 Ångstroms (Å).

Average hydrophobic thickness cannot be linked from energy-dependent changes in the cell membrane to biophysically constrained cause and effect via the pheromone-controlled physiology of reproduction in any organism.
See for comparison: Scientists investigate how the sense of smell works in bacteria

Serious scientists do not link average hydrophobic thickness from the sense of smell in bacteria to all biophysically constrained energy-dependent biodiversity via the physiology of reproduction in species from microbes to humans. Serious scientists link the energy-dependent changes from angstroms to ecosystems in the context of RNA-mediated amino acid substitutions in supercoiled DNA.
See: Structural diversity of supercoiled DNA

Our data provide relative comparisons of supercoiling-dependent twisted, writhed, curved, and kinked conformations and associated base exposure. Each of these structural features may be differentially recognized by the proteins, nucleic acids, and small molecules that modulate DNA metabolic processes.

The metabolic processes are energy-dependent and biophysically constrained.

For another example of biogenic metabolic processes, see: Biogenic non-crystalline U(IV) revealed as major component in uranium ore deposits

This was reported as: A new twist on uranium’s origin story, by CSU scientists

In recent years, scientists had uncovered new evidence that bacteria – living microorganisms – could generate a different kind of reduced uranium that is non-crystalline and has very different physical and chemical properties.

…using new techniques including synchrotron radiation-based spectroscopy and isotope fingerprinting. They found that up to 89 percent of the uranium from their 650-foot-deep samples wasn’t crystalline uraninite at all, but rather, a non-crystalline uranium that was bound to organic matter or inorganic carbonate. Most of the uranium they found in that unmined site is estimated to be 3 million years old, and formed via reduction by microorganisms – microbes that respire not on oxygen, but on uranium.

They linked the nutrient energy-dependent pheromone-controlled physiology of reproduction in bacteria and all other living genera to the creation of differences in the 238U to 235U isotope ratio. The differences in the 238U to 235U isotope ratio discriminate between the abiotic and biotic transformation of uranium. But, they placed their findings on abiogenesis into the context of ridiculous theories of evolution and ignored everything  known to serious scientists about the energy-dependent biotic transformation of uranium and all energy-dependent biogenesis.

For any example of how placing their results into the context of abiogenesis supports ridiculous theories about emergence and evolution, see: Uranium–lead dating

The method relies on two separate decay chains, the uranium series from 238U to 206Pb, with a half-life of 4.47 billion years and the actinium series from 235U to 207Pb, with a half-life of 710 million years.

Natural selection for food energy-dependent codon optimality links ultraviolet light (UV) to the nutrient energy-dependent pheromone-controlled physiology of reproduction in P. fluorescens, which links UV light to the weekend resurrection of the flagellum because P. fluorescens fluoresces with exposure to UV light.

Differences in the nutrient energy-dependent RNA-mediated amino acid substitutions link differences in supercoiled DNA to the protection of all organized genomes from viruses. Virus-driven energy theft causes the degradation of messenger RNA, which links mutations to all pathology.

The majority of miR-619-5p binding sites are located in the 3’UTRs but some genes have miRNA binding sites in the 5’UTRs of mRNAs. Several genes have binding sites for miRNAs in the CDSs that are read in different open reading frames. Neo-Darwinian evolution occurs only in the context of this “Magic Box” example. Each time you look at the “+” sign on the box, you are taught to believe in evolution.

For comparison, see: The Emerging View of Aging as a Reversible Epigenetic Process

This evidence supports the idea that progressive epigenetic dysregulation may be the key driver of organismal aging and challenges the conventional view of aging as an irreversible process. The model of aging as an epigenetic process provides an elegant explanation of a number of age-related processes difficult to explain by conventional theories of aging.

Conventional theories of aging have failed to link the nutrient energy-dependent pheromone-controlled physiology of RNA-mediated protein folding chemistry to all biodiversity via biophysically constrained chromosomal inheritance. That’s how conventional theories left all of humanity waiting for cures that will never become available. Biologically uninformed theorists still do not know how protein folding chemistry is linked from changes in the microRNA/messenger RNA balance to healthy longevity via cell type differentiation or from the virus-driven degradation of messenger RNA to mutations and all pathology.

 June 14, 2013 Mutation-Driven Evolution

(1) Mutation is the source of all genetic variation on which any form of evolution is dependent. Mutation is the change of genomic structure and includes nucleotide substitution, insertion/deletion, segmental gene duplication, genomic duplication, changes in gene regulatory systems, transposition of genes, horizontal gene transfer, etc. (2) Natural selection is for saving advantageous mutations and eliminating harmful mutations. Selective advantage of the mutation is determined by the type of DNA change, and therefore natural selection is an evolutionary process initiated by mutation. It does not have any creative power in contrast to the statements made by some authors.

Frontiers researchers also identified strong trends in the plant sciences. Here teams looked at are at how the relationship between microbes and plants may influence agriculture – and in the future may help us build a more sustainable world. In other research also focusing on microbes scientists looked at how the hidden world of microbes that cover us inside and outside are silently shaping us and our environment. One big question is – are we our own microbiome?

That has not been a big question since the time Schrodinger answered it in “What is Life?

Indeed, in the case of higher animals we know the kind of orderliness they feed upon well enough, viz. the extremely well-ordered state of matter in more or less complicated organic compounds, which serve them as foodstuffs. After utilizing it they return it in a very much degraded form -not entirely degraded, however, for plants can still make use of it. (These, of course, have their most power supply of ‘negative entropy’ the sunlight.) (pp. 73 and 74)

The orderliness of life is energy-dependent. Virus-driven energy theft causes the degradation of messenger RNA that links mutations to the changes in the odor of wine and people to the ability to detect the pathology.

…agency has been transferred to natural selection, which “becomes rather like an occult Power of the pre-scientific age — all in order to render ‘illusory,’ and indeed to usurp, the visible agency of the organism.

Cryo electron microscopy (cryo-EM) has repeatedly linked quantized energy from the sun’s anti-entropic virucidal force to the de novo creation of receptors that allow nutrients to enter cells.

Nutritional epigenetics links what organisms eat to the supercoiled DNA that protects their organized genome from virus-driven energy theft and the mutations that are linked to all pathology. Biologically uninformed theorists continue to link the occult “Power of the pre-scientific age” to all biodiversity via natural selection for mutations instead of amino acid substitutions in supercoiled DNA that stabilize the organized genomes of species from microbes to humans.

Food energy-dependent epigenetic adaptation (3)

Food energy-dependent epigenetic adaptation (2)

On 5/24/17 I attempted to post this to the ISHE’s human ethology group in response to the post on How concepts of God have developed: God’s shrinking role. God’s survival. Conclusions.

For comparison, see the expanding role of anti-entropic virucidal energy that theorists claim automagically emerged to sustain all evolved biodiversity.

What you are posting has nothing to do with the thread article.

Jay R. Feierman:

Variation is not nutrient availability and the something that is doing the selecting is not the individual organism. A feature of an educated person is to realize what they do not know. Sadly, you don’t know that you have an incorrect understanding [of] Darwinian biological evolution.

My summary of past interactions with Jay R. Feierman:

He refuses to accept the fact that conditions of life are energy-dependent. He refuses to accept the fact that other biologically uninformed science idiots and many anonymous fools have consistently removed Darwin’s ‘conditions of life’ and replaced them with ridiculous theories about mutations and evolution.

At a conference we both attended in 1995, Jay R. Feierman was the first to challenge the entirety of the model I presented with the question “What about birds?”

He has continued to prevent dissemination of accurate representations of energy-dependent biologically-based cause and effect since then. He exemplifies the impact that one biologically uninformed science idiot can have across an entire generation of unsuspecting anonymous fools who are likely to believe that the creation of energy has nothing to do with the claims in: How concepts of God have developed: God’s shrinking role. God’s survival. Conclusions.

Hamilton’s rule asserts that a trait is favored by natural selection if the benefit to others, B, multiplied by relatedness, R, exceeds the cost to self, C. Specifically, Hamilton’s rule states that the change in average trait value in a population is proportional to BR−C. This rule is commonly believed to be a natural law making important predictions in biology, and its influence has spread from evolutionary biology to other fields including the social sciences. Whereas many feel that Hamilton’s rule provides valuable intuition, there is disagreement even among experts as to how the quantities B, R, and C should be defined for a given system. Here, we investigate a widely endorsed formulation of Hamilton’s rule, which is said to be as general as natural selection itself. We show that, in this formulation, Hamilton’s rule does not make predictions and cannot be tested empirically. It turns out that the parameters B and C depend on the change in average trait value and therefore cannot predict that change. In this formulation, which has been called “exact and general” by its proponents, Hamilton’s rule can “predict” only the data that have already been given.

Simply put, the authors attest to the fact that every aspect that has ever been included in mathematical models of natural selection cannot link natural selection to anything that could not be predicted by what is known about how food energy must be linked from ecological variation to ecological adaptation by the sense of smell in all living genera. The sense of smell predictably links what is known about natural selection for energy-dependent codon optimality to biophysically constrained viral latency via publication in 2005 of Feedback loops link odor and pheromone signaling with reproduction.

There has never been any experimental evidence of biologically based cause and effect that link anything but olfaction, food odor, and pheromones directly to the survival of all species. Yet Feierman’s claim continues to be echoed in the claims of all others who are biologically uninformed:

Variation is not nutrient availability and the something that is doing the selecting is not the individual organism. — Jay R. Feierman
